This talk of Thief 4 and the many, many discussions and insistences that G is not a killer got me thinking.
Where is our 1st person Ninja game?
The stealth of Thief, the agility of Mirrors Edge, the brutal melee combat of Dark Messiah and the large open worlds of GTA IV (or even Assassins Creed). Would be ferking awesome done right, and you wouldn't even need to Mangarise it/have magic or any other ott stuff. I can imagine hiding in the shadows on a balcony til the guards moved off then running along the edge of a roof, somersaulting through a window into another run before briefly blending into the shadows at the end of the corridor to make a final check before going hand to hand with the target, who happens to be a bit better at martial arts than I thought, killing him and then having to escape from the fortress alive.

I'd take all that and put it into a slightly expanded context, like Deus Ex's, with what you described being the action side of the mix. Basically, all you described seamlessly melded with "social gameplay" in the same, continuous game space. RPG-style skills system optional, though, for my part, I'm usually pro. On the open world side of things, sounds great as long as it's so constructed to still allow for a strong narrative course.
Naturally, that might limit the ninja theme you suggested, at least the black masks and catsuits part, but it's the mix of game mechanics that appeals to me in this case.

A realistic ninja would be much closer to 47 from the Hitman series than the black spandex clad hyper acrobats found in cinema.
Of course, most people do think of spandex clad hyper acrobats with great martial art skills, stealth abilities that resemble invisibility and lots of shuriken (or other small objects) tossing. And then there's that guy in the orange jumpsuit...
He (Naruto) does have a bunch of games out, so maybe one of them could count. I haven't played any of them myself, so I don't know for sure.

Yeah this is for a game that would be fun. It doesn't have to be "realistic".

Not just any ninja. If they do something like this, my vote is it should be the story of (
http://en.wikipedia.org/wiki/Ishikawa_Goemon) Goemon, Japan's version of Robin Hood, or a Goemon like character, not a ninja but a medieval thief and sometimes assassin that uses ninja techniques.
He's also a character in the most interesting period in Japanese history (war of unification) who got very close to assassinating Toyotomi Hideyoshi before getting caught sneaking through his chamber. Japanese history would have turned out very differently if he had succeeded.

Fuck that. Where is our cyberpunk stealth/hacking game? Break into the zaibatsus to steal corporate info, then disappear into the underground (only to run into the failed experiments that have escaped into forgotten subway stations)... the possibilities are endless.
