I have thought up of an alternative version to Deus Ex 2, not sure how feasible it is but it could make an interesting modification if there is anyone with the knowledge that I lack to implement the idea.
And just in case anyone is stupid enough to be in the Deus Ex 2 forum who have not already played the original, then yes spoilers are probably contained below in some form or another.
This idea continues from the Illuminati ending (many people have speculated that this may be the ending that will be used in the sequel and the one that I suspect will be.)
Stanton Dowd's exact involvement in the illuminati is found out, how he came to be in the illuminati as well as his idealogies. As hinted at in the original Deus Ex, Everett has decidely dodgy views which have been cause for concern to Dowd. Dowd, you may remember says in DX that he has lost touch with the Paris crowd, how? Well, in this version, Dowd has disagreed with Everett's actions but has not actually voiced them to him. Everett is using you to bring the illuminati back to power, and also bring himself back to power, although in secret. Dowd opposes this change in the illuminati from Lucius Debeers and before to Morgan Everett's way of controlling the illuminati. Dowd has himself formed a sub-group inside the illuminati and (as one route) JC will be part of this sub-group. Dowd is intent on bringing down Everett's rule from the inside without causing too much disruption to it's members. JC will undergo espionage missions, seeking all the dirt he can get on Everett. This information will be how Dowd will convince the other members of the corrupt nature of Everett. However, Everett has a trick up his sleeve. As he was the one to have built Morpheus and was bound to have input into the production of Daedalus, Everett has adapted morpheus to detect any threat to the illuminati. This is where messages through your infolink are processed and this in turn ensures that you cannot succesfully defect. Nearer the end, it is through The updated version of Morpheus that Everett knows for certain about Dowd's attempts, however this is too late to stop him succeeding. Everett sends assassins (new unit?) to kill Dowd and they succeed. You are told later that he had committed suicide from an overdose, but in case the player has not yet realised the true nature of Everett, the real information can be found on his computer just before the ending. You become a fugitive, yet again, but soon there will be other defectors from Everett's rule and as you find out about this, gunfire erupts and you are forced to flee from the main illuminati base. As you about to leave the building, Tong sends a message through your infolink telling you that he is willing to rescue you, he is in a helicopter on the roof of a far building. Your choice is to follow thisending or to shake off your persuers and regroup with the defectors and assassinate Everett, with the result that you will replace Everett or that you flee and follow Tong. As to why Tong has suddenly appeared or what his involvment in the illuminati is is something that, if this were used, could be set up in Deus Ex 3, finishing Deus Ex as a Trilogy.
Bit of a long, random post but I feel that this idea could work well, centering on action and stealth. It would also allow for that slightly higher empasis on stealth that Deus Ex could have done with.

Great idea for a story-line! But it seems kinda short.

Although it works very well as a general outline. I like the decision to escape with Tong or join up with the defectors to kill Everett--each one could have its own obstacles, enemies and problems... :)
