I'll second Deus Ex, Dark Messiah, Splinter Cell, and Vampires.
I'd also throw in Oblivion. I think a fair portion of that game came from a Thief developer and it shows. There is a sneaking aspect with tons of ambiance. The first time i was in a cave and a bandit said, "what was that?... must have been nothing", I knew I was gonna like that game. My wife only played it for the stealth part. She hates RPGs and saw me play it. She decided that all she would do was go from place to place and pick pocket, lockpick, and steal. Then she got sucked in and beat the whole game. Probably put over 100 hours into it.
I found the stealth elements in Hitman to be very weak. Seams if I got without 50 feet of someone they would start shooting, whether I was disguised or not.

Vampire-Bloodlines is awesome but it's not really stealth.
I'll second the Tenchu series(it's pretty much the same as Thief but set in middle ages Japan but you are required to kill/assasinate in most of the missions) and Dark Messiah as well( only if you're playing as the Rogue class though).

It is if you play stealthy character, like Nosferatu or Malkavian who have Obfuscate spell. And any character can use stealth if they invest some points into it. Some missions were designed (or you get extra experience) to be played in a stealthy way.

Its been a while, but I remember clearing entire missions without killing anyone. Seems once the sneak skill gets high enough, the only thing you have to fight are the bosses.

Point taken but it still isn't the main focus and there are no real consequences to being seen(except if it's a particular sidequest that requires stealth), you can just kill the person who saw you. And of course the stealth isn't all that advanced, just crouch and get your sneaking skill up(of course there's some glitchy alert meter too which isn't helpful at all)

You are right of course, if you're trying to beat the game with a bit of expertise and a challenge then you can sneak by without killing aynone except the Boss(whereas in Thief all killing is mostly optional and frowned upon by the Professionals)

Same can be said about Dark Messiah of M&M which you recommended in your earlier post. I think that both of these games, while not being a "true" stealth games, have good stealth gameplay and can be played that way.

Call of Cthulhu has some stealth. I find it clunky, slow, and frustrating, but I have heard others praise it, so you might take a look at that as well since its a bargain bin title at this point. It has a tad of Thief atmosphere as well. I also think it has the T3 fish creatures in it :)

Oh and you probably know this already but any Metal Gear Solid game (apart from Ac!d on the PSP) is pretty good in terms of a true stealth game. On European Extreme difficulty it's probably harder than Thief's highest difficulty you literally have to ghost the whole game.
Of course it's got a different setting to Thief and it's 3rd person/1st Person(MGS2 onwards).
The story and the cinematic cutscenes are what makes these games masterpieces as well as the quirky jokes and the 4th wall stuff.
