Yeah I like Huckeye's idea. You could include the city areas as well, as levels, so the game would play out linear. And if you really wanted, you could duplicate them between the appropriate levels, like you were returning to the city - just objects and scripted sequences would be different.
Imagine, all the sections of the city joined together.

Have you ever thought about the areas where two parts of an area theoretically collide? There must be a lot of those places that most players don't think about. The level designer would have some serious compromising to decide on.

But that's not a problem, it's an opportunity. There's no need to think of it as compromising, it's more ... solving, expanding, completing.

I don't think there is in any way possible that this could be illegal. The same entity owns both games and the intillectual properties for both and they are the same franchise. The problems with distribution would be if you included enough in the fan mission so that users would not need TDS to play it.
The release of the editor makes it legal to release missions that include the name Garrett, the world of Thief, the plot, etc. If this were illegal than many other missions would be to that merely reference parts of the game. After Thief 1's release the company released the entire game in downloaded form strictly for use with the editor.
Now, recreating Doom3 using TDS will be a problem :) . Or any other franchise for that matter. I don't like the "noone will know approach" so I like to make sure things are legit before I try them, and I think this would be kosher for all parties.
