Even though some people don't like T3 as much who thinks that Thief 3 has some missions that are better than all of the T1 and 2 missions?

Not me. Deadly for me was a game I purchased just to see what they did with the series.
Dark Project was an actual way of life for a winter. The Missions will always stand as one of game designs great achievements.

From all those TDS missions only the Cradle and is on par with Thief 1 and 2.
But at least the cradle is so good that it´s on par with Return to the Cathedral.

Hard call. Only things like Cradle and the Museum felt to me like they could hang with the old missions in terms of scope and quality. And Cradle's a bit of a weird one since it's quite a constructed piece of theatre. Probably the seaside house as well, but it's divided up in this weird uncomfortable way. Generally I like the other missions, but after playing them a few times (or sometimes the first time for a while) they seem a little too simple in layout.

As example the Thief 2 map ''Angelwatch'' was IMO a low blow and is worse than a lot T3 maps for sure.
The Cradle and the Clocktower were the only maps that could compete with T1 and T2, the rest was just medicore stuff.

Left aside the technical aspect (loading zones etc.) I can hardly say anything against the missions of TDS themselves. They usually give enough possibility for thieving around (and TDP was criticised for forgetting about that during the last few levels) and don't introduce too many spacy elements like the TMA robots (which I liked, by the way).
In ways of architecture and design I think they are better (i.e. more beautiful, detailed etc.) anyway. Some days ago I played TMA's Ambush (because I wanted to find out what this atmosphere everyone's talking about is made of) and noticed that they tried to achieve a feeling of darkness by just making huge blocks to your left and right covered with stone or half-timbered textures. So much for the visual appearance.
Concerning the content/storytelling I think that TMA was better, always giving different tasks than just stealing something (but unlike TDP, which was less diversified). Furthermore, I think it's always dangerous to let oneself be taken away by public opinion and generalisation. TDS's technical faults (loading zones, movement, evil climbing gloves) should of course not be blended with aspects like level design or story or whatever (e.g. things I lay in on TDS are the illogicality of Garrett's actions in the Clocktower affair or Lauryl's blood in Fort Ironwood). Plus, we should always care for the purpose of one level or mission. The Cradle is so famous only because of it's terror. It's well-done terror, after all, and maybe even the most elaborate level of the whole game, but compared to what the other missions were supposed to achieve, it is less impressive:
Was the Seaside Manor less dreamfully-melancholic than the Cradle was scary? Not really. It became what it imho was supposed to be, same goes for the Rutherford Castle, which gave the feeling of a nice little robbing mission with a little side story, and the Pagan tunnels, which showed me the delitescene of a fascinating faction of (or beneath) The City.
Summa summarum I think that TDS levels might be less diversified what concerns your/Garrett's objectives, but except for that I can't find anything that makes them much worse than those of TMA or even TDP.

To be fair I think the over-all story line is quite clever, especially at the end when you realise that the layout of the city is significant.
But the individual missions were far too small and I never had the feeling that I was entering a world which existed before I joined the story.
