Well maybe they were being really carefull... gathering information right and left like the Viktrola, the Cetus Amicus plans, the red dust, the mask... So with all that and a clear sight of Karras´intentions they could give all the evidence to Mosley and she could arrest Karras with decent proof.
Of course, Karras was on a hurry (he knew Garret was on a race against him) so he started his genocide and Garret had to cut to a final confrontation...

Of course, the Pagans wouldn't want Karras arrested, they'd want him gone, especially after the massacre at Beck o' the Wills, before the Pagan courier was ambushed outside the cemetary. From the very first readable of TMA forward, Truart had been making a bad impression on everybody but the nobles and some of the City Watch. In the 3rd mission, Mosely's already against him, and Hagen's against her, and Garrett's been chosen to frame him. The move to undo the Sherrif's "New Age", is already underway. Garrett doesn't know of the more serious connection between Truart and Karras until the 5th mission, Eavesdropping, after Truart tried to ambush Garrett at the Crippled Burrick in the 4th mission. The Sherrif, under pressure from Karras and his own hunger for power, had poisoned the City Watch and many of the citizens against the Pagans. Pagans were being killed or delivered into the hands of the Watch for simply being Pagans. They would never go to the police with any evidence, and Mosely seems to completely disappear after Trail of Blood. She may have fled the City after learning that her keyring was left at the scene, before the Pagans could tell her it was recovered before anybody saw it--although, the guard who witnessed Truart's murder could have seen the keyring, but left the crime scene undisturbed. The guards also had a strong suspicion that it was an inside job. She's portrayed as being one of the smarter characters in the Thief games, she probably entered the Pagan's version of a Witness Protection program.:p

Yes, they would want him dead... But sometimes a person is so well protected (living in a metal fortress with no vegetation) that the pagans can´t simply ambush him. That´s where people like Mosley comes in. They can´t just enter Soulforge so they could have tryed to confront him the "legal" way, showing evidence of his insane plans to the nobles.
Then I get the mental image of Karras preparing his servants when the City´s entire City Watch and the entire Hammerite church armed with cannons surround his fortress... Someone with a big megaphone shouts: "Karras, thou are under arrest, yer vile soul !"

Simply put, the Pagans aren't going to go to the Pagan-killing Watch, and Mosely's nowhere to be found when the time for her to step in and move against Karras has come. The timeline and events preceeding the amassing of evidence don't allow for Karras's arrest and trial.
The Pagans would have to contact Mosely at least once more, and Mosely would have to be around, and in position to explain sufficiently how the evidence came to her. :sly: She'd have to prove the connection to Karras. The investigation into Truart's murder would have to be manipulated and obfuscated but not ignored.
The viktrola is Mechanist technology, so that shouldn't be too hard. The rust-gas, the containers, and the cultivators are Pre-Cursor technology, though Karras has duplicated the gas and containers, so there should be evidence for them.
The plans for the Cetus Project don't prove a threat to The City at all. If the Cetus Amicus could be found, and it could be proven to be a threat, or contain a threat, than it would help the case against Karras. Disloyal Mechanists and Hammers would have to come forward, if they could stomach being a witness in a City court. The copy of the City Tribune demonstrates the Hammer disdain for The City law.
If Garrett had collected the most threatening of Karras scriptures, they would help. Karras could plead insanity, though. :p
Don't forget, if Karras could demonstrate the necrotic mutox for Truart, and he says in his scriptures that he studied the effects of the mutox again and again before he came up with his genocidal plans, he can still destroy much of The City, or "Swiss cheese" it. He wants to wipe the whole population out, but if he felt it was the end of his schemes, I don't doubt he'd activate any Servants he'd made up to that point.

Garrett should have let Karras destroy the entire city. There's too much corruption and mayhem.
This could have affected the no. of fan missions though

And Karras left his chamber and stepped through the doors of Soulforge. He watched the first sunrise of the first day upon The Builder's Paradise. And lo, 'twas beautiful, and clean, and ruddy. There was no unclean creeping thing, no wood or vile weed. Those who had made mockery of Karras were no more. There was no sound of any living creature. Only the sound of a newly born world. The groaning of metal structures that had once been married to corrupt wood could be heard all around. And what a glorious harmony didst it make. Blah blah blah.:angel:

And lo and behold, Karras did look upon the sky and saw a great tear in the heavens - and the golden form of the great Smith, the Master Builder, didst descend from the great rip in reality. And the builder said "Thou hast created my paradise, my son, perfect order. We must spread it to all corners of the world..." And finally, Karras was free of his imperfect body of leaky flesh and wheesing gasses, his soul imbued into a perfect metal construct - to serve at the Builder's right hand, and to rid the world of the taint of the Trickster.
