I started to put together a simple Python wrapper to launch the .boxer packages in Linux (I got an eee PC). All it does is automount the ISOs, use the included config file, and launch the program (it interprets the ASCII-format the symlink/alias turns into after it is copied). In all honesty, it's only really useful to people already using Boxer on OSX and wanting to run their packages in Linux/Windows, but if anyone wants it I'll upload it somewhere.

Huh, you mean the symlinks don't work as ordinary *nix-style symlinks? They're created with ln -s and are defined relative to the directory the link is in, so I had assumed they'd work the same across the road in Linux...

Well, when I copied the whole tree to my eee PC over NFS, they got converted to some psuedo-symlink ascii file. The target was very easy to pick out of the resulting file. It might be how OSX internally stores symlinks in the file system, I dunno. Here, let me paste you one (from X-Com : Terror from the Deep):
