Nope. I mean you can't get it in Mission #2 on Normal. If it's in Mission 3 on that setting (I don't remember if it is or not), it has no relation to whether you find it in Mission #2 or not. Just like the Amulet is there in your inventory in #3, even if you didn't assemble it in Mission #2. :)

But... Are there any hints in-game as to where it is? Or is it in the Falstaff Wizards Guild?

You're right about the location. It's in the Falstaff Wizard's Guild. To get it, you need to go into the big round room, climb the ladder to the upper walkway, go around to a small room on the far side and look for a torch holder on the wall that you can frob. This opens the gate down below.
The Eyes do have uses, the main one being that they are necessary to assemble the Amulet. If you read everything carefully, you'll discover that if you find the right items, you can put together an Amulet that is VERY useful in the later parts of the level. There's a spell book in the Cardinal's room and it lists all the things you have to find. If you have trouble finding any of them, try searching because I'm sure most of them have been mentioned on the forum at one time or another. :)

I'm really having trouble finding the setting piece for making the amulet. I've read that it is supposed to be [SPOILER]in the canal between the cathedral and the Black Die, but I have the key and I can swim back and forth and I can't find anything there! One post mentioned it was through 3 grates but there only seem to be 2 between the cathedral and the Black Die.[/SPOILER]
Any help would surely be appreciated!!

[SPOILER]When you swim from the Black Die, up the canal to the water outside the Cathedral, stop just before you swim through the last round grate and look down. There's a very hard to see hole in the bottom of the canal there. Swim down through it and into a little cave where you'll find the Amulet in a chest.[/SPOILER]

Ahah. So that's why Garrett has a heart attack when Mercedes appears. ;) I put off triggering her, did all the side stuff, and tried to blackjacked every guard that didn't go 'clang' that I could find. The stats say I killed 5 people after triggering her.
I would be curious as to which 5 those are, and if anyone has found a way around this beside replaying the entire level.

Hi...
I'm having a bit of a problem with "Midnight in Murkbell" and I was wondering if anyone could help. [SPOILER]I've delivered the Cylix to the cardinal, met with Mercedes, and stolen back the Cylix from the cemetary. I've then destroyed the Cylix in the forge at Peabodies.[/SPOILER] I'm playing on "Footpad", but the problem is that none of the objectives tick off, and from what I've read in previous posts this is the end of the mission. I'm using Darkloader v4.1, and I've patched Thief2 to v1.18, which apparently solves the problem according to some other posts I've read, but alas not in my case.
I was wondering if anyone has another fix for this problem, or if not, is that the end of the mission, and can I just ctrl+alt+shift+end to the next one?

The problems your experiencing are USUALLY associated with playing with an upatched game, as you read. It has been mentioned before that sometimes the patch doesn't work properly and even though the game says it's the right version, it's not. You could try uninstalling the game, then re-installing and re-patching, but that would mean replaying the entire mission. It sounds like you've done it all, so I'd just go ahead and use the "ctrl+alt+shift+end" trick and go on to the next mission.

Nice one...Thanks Nightwalker. I appreciate the quick reply...I'll try doing a full re-install. It might also make a difference because it's not the standard 1.18 patch I have to use, but the PremierPatch107-118.exe.
