Thanks to you both for the weapons advice. That's a big help already. Also re-assuring to know that at least that bit's definately not busted.
As to keys, I am only presuming they're missing as they get mentioned in the walkthrough.
They are:
[SPOILER]One of the priests outside the cathedral should have a balcony key. I've been all round the outside and checked every guard I can see. None of them appear to have one.[/SPOILER]
[SPOILER]In the room to the right of the pulpit there should be a canal gate key with some books. The books are there, but no key.[/SPOILER]
I had to resort to the walkthrough as I am not a fan of time limit objectives, so I wanted to make sure I got through that bit without replaying a lot trying to find my way through in the time allowed. Spoils the point a bit but to be honest with this FM, there's so much to do I think I'd have gone for a walkthrough in the end anyway just to see what I might have missed!

Some of these things vary, depending on the difficulty level you're playing on. The Vampyre blade isn't available on Footpad but is on the other two settings.
As for the Balcony key, I believe it's there on all difficulty settings but the guard has a long patrol route so perhaps you just missed him. It's not a necessity anyway. I don't think the Canal gate key is there on all settings either. If I recall correctly, all the gates are unlocked on Footpad so it's not required. I can't remember if it's needed on Hard.

I'll keep looking for this meddlesome priest but I could have sworn I checked them all...
I'm just glad these guys' eyesight and hearing isn't as sharp as the town guards in a Meeting with Basso.

I'm currently at pt.II and running fine otherwise but I can't get the vault key from the museum guard. He notices me everytime I try and I can't even k/o him as he won't go down and starts attacking me. I appreciate all the help I can get thx :)

you are trying to do the museum before getting your stuff? after getting your stuff?, there are several approaches.

If you hide in the museum elevator, the lantern guard will eventually walk past you and you can grab the key.
Just make sure you wait long enough so that he's forgotten you and isn't alerted.

Yeah I'm trying it before getting rest of my gear exept I went to get my blackjack. If I go there when the mummies are on the loose I have always confronted this greenish invisible monster that shows only when just near me. Kills me almost with two blows...

The invisible monster is noisy enough that you'll know when it is near. I was unable to hide from it except by going to an inaccessible area like up a ladder or into the water. Maybe its patrol pattern includes all the hiding places (including inside some buildings), or maybe it can see in the dark, I don't know. But, it moves so slowly that when you hear it coming you can just move on to another section of town. The beast sounds so creepy that, for me, hearing it coming was plenty of incentive to move on.
As for fighting it, with the right weapon and a little luck, you can fight a few rounds then run away with more hit points than you had when you started. Just don't kill it or you'll fail the "no kill" objective (it has a lot of hit points). You can get the mages to kill it for you if you lead it into their area without failing the objective.

Where is the cardinal in the cathedral on Act 2? What does he look like? Is he in the crypt bit?

Yes, he's in the crypt. When you enter his room to give him the Cylix, he's right below you waiting by a chute in the church's crypt.
EDIT: I'm sorry, your wording confused me.
Are you already to the undead phase of the mission? If so, the Cardinal is in the lowest level of the crypts in Meepwood Cemetary.
