I recently bought Thief 1 & 2 and I am now on Thief 2.
I searched for this but couldn't find anything. I start the mission, head over to that shack thing, get on top of it, hit the switch and the door opens. When I try to enter the door, I hit an invisible barrier. O_o
I know this has to be the only way into the house because I looked everywhere else and the walkthroughs only mention this one. So what's the deal? How do I get into the house?

Through that door. You need to keep trying. There are only a few angles that let you in. There are a couple of those, the window at Lady Van Vernons, the return from getting the Torc in Thief The Dark Project.
Back off climb the roof again and try different angles, or restart the mission with the RESTART button, and try again, or reboot and use CTRL>ALT>SHIFT>END to skip missions to CASING from your last nearest save.
Start any mission, or save, and hit the keys from left to right and it will skip you to the mission completed screen and to the next mission.

The reason why it is often so difficult to get into the mansion from that shack seems to be that Garrett's feet tend to "sink" into the roof of the shack, perhaps because the brush is too thin. You can easily check if that is the case, because you cannot jump then. What I do to avoid the problem is to stack a crate or two on the crates near the shack while facing away from it, and then jump backwards onto it (since the bug is much more likely to occur when mantling instead of jumping).

Yeah -this is the single most annoying spot in Thief II IMO - I walked around that fucking building for an hour trying to find another way in the first time. Istvan's crate stacking solution is the best I've come up with too. Alternately, since it's at the beginning of the mission, you can just restart until it doesn't happen. The odds are 50/50 that you'll get stuck on a reload for some reason (probably has to do with the angle you turn to once you mantle up on the roof). As stated, the brush is too thin there and Garrett's "feet" fall through. If you can't jump once you're up there - that is definitely your problem.

I think I actually unlocked one of the back doors without the guard noticing the first time. It felt more like an exploit than anything else though. Strangely I don't think I've ever gotten permanently stuck going through the secret chapel entrance. I have gotten stuck in the secret passages though.

I don't think I ever that problem, but you can also just go into one of the far doors.

Instead of unlocking the doors from behind the guards I usually go to where the second guard is, mantle onto the roof and get in by smashing one of the 2nd floor windows.

It should also be possible to shoot rope arrow to 2nd & 3rd floor balcony at the start (there's a tiny wood texture in right spot) and enter this way.
