JC's dead too and will have to be reconstructed in a UC (Tong ending), unless you can somehow imagine him starting the sequel with ALL augs and skills or merged with Helios.

Warren Spector already revealed that the sequel will continue the adventures of JC. And I think the strongest piece of evidence for JC being destroyed and reconstructed is the following eMail in a Vandenburg computer:

Also, for this reason, it's probably not possible to include Paul in the sequel. That is, unless they decide to reconstruct him or something.
