There really needs to be a sort of 'around the world in 80 days' Thief campaign, where Garrett bumps into the Thief world versions of Muslims, Samurai, africans, and so forth.

The FM "Circle of Strain" depicts Christianity as a small religion coexisting with the Hammers. It was a bit weird for me at first, because the world of Thief is so obviously not Earth, but the story line made it work.
I haven't played Circle of Strain II yet so I don't know if it continues.

Not all churches were mini fortifications; mostly the early roman style ones (due to the mongol invasions indeed), later rarely those who were in the reach of the Ottoman empire. This trend however faded away mostly, around the 15th centuries afaik. When not even small castles could hold the raiding forces, building defendable temples became kinda useless.

The hammerites seem like a mix between the USSR and the Catholic Church.
You have the red hammer imagery mixed with catholic architecture.

I thought the hammer imagery might be playing off the Jesus=Carpenter angle. Depending on how close to an alternate-reality version of Christianity you think of the Hammerite religion as, the hammer could also have been chosen for its role in the whole nailing to the cross thing. The red colour could represent blood spilled, or something. There's no reference to a Christ-figure in the in-game Hammerite texts that I know of, so any explanation revolving around that is bound to be a bit dodgy. The god-as-builder thing might also have been drawn from Freemasonry, or maybe one of the devs had just read Brave New World recently.
