I remember one older TDP fanmission with an altar and a big stone cross on it (I'm not sure if it wasn't Lord Binclair). It looked quite odd, seeing such real world thing in Thief.

Anyway, if you just want Orthodox looking religious architecture and themes ... you can still get it into the Thief world. I don't see any problem with having a Hammerite analogue, like an Eastern Hammerite Sect (maybe call it something better than that, but essentially like that). Nothing inconsistent about different Hammerite sects in different locations ... it would make sense, actually. The City isn't the whole Thief world.
Victor Gasper & T2X were both good examples of using real world analogues of non-"Western" themes/religions in the Thief universe; they just made a foreign counterpart to the City.

You got it right there. A lot of people these days seem to think that going to church makes you a better person. Have they heard of the BTK killer? Not to mention that middle age catholic churches did invent most of the torture devices used back then.
