Yes, because in that case you don't commit an act of murder. It's pointless to try to "save" the children since the city is obviously doomed anyway, but at the very least you can try to escape without killing hundreds of people who posed no threat to you whatsoever and never attacked you.
The other advantage of Hidden-7's ending is that it subverts the obviously one-sided and in-your-face "moral choice." The game blatantly pushes the harvest/rescue option, but at the very end of the game the player would have to realize that the REAL moral choice was something entirely different. Brilliant.
