Yup. As far as bonus objectives go,
there are six to find. In addition,
you completed the optional ending. There is a "main" ending, too. Plus four secrets.
Also, the main ending can be accomplished multiple ways, there are multiple things to "find" with some of the bonus objectives, and there are multiple ways to play through the mission depending on certain sequences of events.

:confused: I must be missing something obvious because I still can't access the area where the monkey man is patrolling. I'm assuming that's where the pressing machine must be... I've been to everywhere else I think, but for some reason this bay is still closed. The bay door control doesn't seem to do anything any more, it's apparently shortcircuited. A hint please?

In order to get a bay door to open, you must enter the code above the door and then frob the fallen control panel. You'll know that you've got a working code entered because the "High Voltage" wires will spark. You'll know that the door control box (on the ground) is working if the blue light on it turns on after you frob it.

how exactly do I coax a potion out of the alchemist's setup? All I could accomplish was feeding a bottle of sap into the catalyst tank, but beyond that, none of the frobbable elements seem to do anything... only the three colored bottles give out a sound effect. I tried to follow the instructions and frob them in a specific order and number of times, with the burners set appropriately, but nothing happened.

Double-check to ensure that you are frobbing the bottles in the right order and that the right burners are turned on/off. That's all there is to it and there haven't been any reported issues with it malfunctioning, so it must just be that you've got your combo wrong.
The information on which burners need to be turned on (if not specified, then the burner needs to be turned off) are found in the book "Humoralism" while "The Medicinal Alchemist" lets you know in what order to frob the humor bottles. If you haven't found either book yet, read the book sitting on the table in the same room as the Apothecary Apparatus. It will give you general hints and allow you to find the two aforementioned books.
By the way, for anyone who is curious, "Humoralism" or "Humorism" is the pseudo-science of balancing the body's fluids (blood, bile, and phlegm, known as "humors") to attain a certain result. It was believed in Greek times that illness was caused by an imbalance of these humors.

Well I was able to make the bronze gear and I placed it where it should go, but there's no power. I turned on the water near the beginning at that Hammerite's office. What else am I missing?

Look for the generator room. You'll know you're there when you find it.

The generator room is just off of the Mechanist Temple. There is a button on the console there that begins the generator start-up process. Since you've already turned on the primary water pressure, there will be water in the boiler so it can start the generators and turn on the main power.
In other words, go to the generator room off of the Mechanist Temple and press the red button.
