So what do you do when the taffers spot you ?
Run ?
Fight ? (Flash bombs + blackstab, gas arrow, etc)
Reload because you want it perfect ?

I don't go into a situation unprepared. So the best tools for repairing my mistakes are readied. If I'm spotted it's because I was impatient, or distracted by real life, or because I'm goofing around.
Depending on many factors, I may just quickload and continue, or try something new.

I fight. And flashbomb only if there's more than two. Dueling is easy, just circle and swing. With two, it depends. If there's an archer, I'll flashbomb them. The "shoot their own allies" bug is dead from T1, so there's no point. Fighting two swordsmen is easy because the other one will circle far away from you. It's really funny to watch them fight air.
Only time I ever reload is when I screw up in a non-combat way, like walking off the edge of a building. I feel that getting caught is a normal possibility and that it doesn't warrant a reload. Take it and die like a man!
Then reload.

I don't like reloading when I get caught, either, because I feel it's part of the game to deal with the consequences.
I'll usually run and either wait for them to calm or at least get them out of the way to keep going on ... unless it's going to attract more guards. Then I'll fight.

I think it depends on how I am feeling about the mission, or even what mood I am in.
Sometimes I don't reload for anything - unless I die of course. As long as there's killing allowed, it's hide and seek until found, and then run until cornered, and then kill or be killed.
Other days, I'll reload my game if I miss with an arrow, even if I have fifty.
The trend usually is that I don't reload unless there's really no chance of the guards ever calming down - I.e. I am cornered and there's no place to hide. So much of the game's fun for me is escaping from the guards -after- I've been seen.

I'll have to second what Digital Nightfall said. How I'm playing the game, and what level/fan mission I'm on can make a huge difference.
Sometimes I fire up the game PLANNING on perfection. The type of perfection where I'll reload if I take one damage from falling off a ladder, much less getting stabbed by a guard.
Other times I'll go in knowing ahead of time that I'll be letting the cards fall where they may, rope arrowing into the rafters and dodging arrows, or flashbombing and sneaking back into the shadows.
Just like how, sometimes I'll play through a level trying to find EVERY peice of gold, and sometimes I'll be more concerned with the mission than with the looting.
What I'm doing can also matter. I like to attack Angelwatch from the upper floors down, which means vine arrowing up onto the ledges. I'll quicksave/load as much as I have to at THAT part, but not necessarily when I'm dealing with guards or bots.

Fight as many as necessary, using flashers and the trusty blackjack, and if they trip the alarm, I feel confident enough to be able to work my way around that.

In Thief I and II, I run, and if I can I try to kill the guards without scoring a kill. If there are hammers lying around, throwing them at the pursuers can do the trick, or running laps around Bafford's pool. If I don't mind taking a cheap shot I'll just run into a shadow and frontal blackjack them.

If there's only one or two enemy AI then I usually fight, and often don't have to reload due to instant death on my part. If I'm outnumbered and there are no staircases under which to lodge myself until the AI forget about me, I'll try finding a vantage point from which I can pick them off one at a time. If I end up getting massacred, then yes, I'll reload. Sometimes going into a berserker fury doesn't work. :(
