I seriously don't think the Choose your ending plan will work for this reason: The designers would have to make 3 different stories! That's three times the work!
Things would be easier, and possibly better if they chose one of the endings.
1-The Helios-JC God -> Quite possible, something could happen like JC going mad, and blowing stuff up, so you have to put him down
2-The Blow-up-all-computers-ever -> Naw, if they did, they'd never be able to make another JC. Maybe 50 years after that happened it might be possible
3-The I-forgot-what-ending-this-was -> Oh yeah, you join the Illuminati... perhaps this might work, but I'd prefer #1

Here's an idea or two. What if in DX2 there were player classes? It would make some methods of approaching a goal easier, and others harder. If Ion Storm could make the classes really unique, then people would want to replay the game not only because of the multiple endings, but because of the differences between the classes. This would really kick ass as a co-op multiplayer mode. What could be greater than a demolitionist blowing a bot with a well placed LAM followed by a Heavy Weapons guy cutting through some bogeys with dual Assault Rifles?

Well -- you don't really need to have player classes. That's why they have that whole skill points system.

Must DX2 pick up right where DX left off?
Besides the problem of picking which of three endings would the game use as its point of departure, 2 of those endings are pretty final, leaving perhaps not a lot of room to expand upon. The new dark ages ending I think is right out; if you could play in that world at all, it'd end being more like Mad Max than DX, with all the social breakdown and anarchy resulting from the destruction of the global communication network.
The JC-Helios ending also presents problems. You can't play as JC, since you are now infinitely more powerful than anything else in the world. You'd have to play opposed to JC, but I think this would make the plot into yet another "Kill the mighty Foozle" plot that 99% of fantasy RPGs have. Foozle is tired and old and boring and IMO one of DX's strengths was that it had a plot that was much more complex and interesting than that.
Someone earlier suggested doing a prequel. I think that is a good idea, base the story sometime before the events of DX and have it involve another of the characters. Whatever they choose to do, I hope that they weave philosophical questions into the plot as they did with DX.
I have heard that LG would write the plots for game series out in advance, so that there was much more unity of narrative between sequels (I heard that specifically the Thief series' plot was laid out in advance for 3 games). I wonder if ISA did this with DX?

I also have heard this about the Thief games, but I seriously doubt that Deus Ex was planned from the beginning as a series of sequels.
First of all, shortly after Deus Ex came out, Warren Spector stated in an interview that the story of Deus Ex was "complete." He then went on to say something to the effect that the Deus Ex world turned out to be more interesting than he expected, and that he hoped people cared about some of the other characters. (BTW the link to this interview is down and when I went looking for it, I lost my long post here, so I'm not looking again! If I find it working, I'll edit this post later and add the link.)
This indicated to me that no, a sequel was not planned at the time, and that if one was written, it would be a prequel or something that took place in the Deus Ex world but involved some of the other characters.
Since then, of course, he has been quoted as saying that Deus Ex 2 will continue the adventures of JC Denton, so obviously, things changed.
I think the reason a sequel wasn't originally planned - and I'm assuming from the above that one wasn't - is because Deus Ex was such a huge risk (multi-category games always are, and Deus Ex is a shooter, a sneaker, and an RPG) they probably didn't expect it to do as well as it did!

My idea:
Three timelines. The Helios timeline, the Tong timeline, and the Everett timeline.
In the Helios timeline, JC rules over earth as a benevelent dictator. In the Tong timeline, the world has collapsed into a series of city-states. In the Everett timeline, the world pretty much continues as normal.
Bob Page is either dead or he's escaped to Tong timeline from the Everett timeline. Pick one - either way, he should be only a player and not the main bad guy.
You play Alex Denton, and you start in the Everett timeline. You have been activated as a possible balance for JC and currently have no knowledge of JC's existance. As far as you know, Everett bested Paige and activated you in the Area 51 complex.
Possible plot bits:
The Helios JC can take controll of the other JCs in the other timelines, and the Helios JC is trying to expand his agenda across the three worlds. Everett employs Alex to try to stop the now rogue Everett timeline JC.
Page and Tong are going head to head for control over the Tong timeline.
Remains of the Helios timeline Illuminati are trying to get rid of JC in that timeline. Instead of taking him head to head, they're tinkering with his sources of information - cameras, databases - to change his perception of reality. When JC starts to do things like supress riots that arn't there, public opinion starts to turn against him.

Ah! That makes a lot of sense, and I agree with WS (hmmmm... WS = Warren Spector = Walton Simons?! *strokes chin* Hmmmm) about the story being complete. I wish he hadn't had the change of heart and decided to continue the adventures of JC. I still have a lot of hope, considering the great creative powers of the DX team, but I just think they could get a stronger story by not making a direct sequel.
