from my occasional browsing of the stardock forum I got the impression that they're having difficulty getting the gameplay balanced. If only a TTLGer had pre-ordered and tried out the beta.

Weren't the unit graphics sprites in the battle-part in Shogun? Although that's certainly not as "expensive" as 3d models for units (can't remember how common that was at that time), I can remember that the battle-part was veeeery sluggish on my machine back then.
Anyway, the first thing that popped to my mind when I read "3d doesn't add anything to RTS and the like" is HOMMV which converted the tried and true formula into 3d. And IMHO, that didn't work. Only thing it added to the game-series was computer processing power requirements.
On that note, I kinda wish (the new) King's Bounty was made in 2d.

Ofcourse it didn't, it's a straight copy of homm2 with a prettier graphical interface, same with Kings bounty, we could argue that it did add more requirements, but that was several years ago, those game can run on medium-entry hardware these days.
doom back in the days was a resourcehog and quite demanding and I would have to jump through some hoops to play it, it also didn't add anything on the topdown shooter formula, but nowdays its a classic.
I love seeing the fluid animations, details of stuff happening in these, I love being able to zoom in on my troops in the total war games and actually make it feel a bit more than just statistics, technicly there's alot of stuff that's made a hell of a lot easier with 3d, such as animations, no more making a hundred different sprites just for one single unit, no more need for a hundred different tile-transitions when you can easily make hilly landscapes with models sprinkled on top of it in any rotation you wish when you make it with a heightmap in 3d.
and back on topic:
I think I accidently stumbled upon this game last year when looking for master of magic stuff on the internets, was curious then, even more now, I really love the 4x rpg combo of this type of game, it's even something I'm exploring in my own game development stuff.

I'm in the beta (preordered), but haven't played much, because without a manual it's rather complicated and I don't have the time to learn things just by trial and error. The game looks like it has potential, but it's still very much in the skeleton now.

I thought Homeworld was quite fun being in 3D.
Although to be fair it added little the gameplay other than making it much harder to defend routes between places, since an attack come come from any direction. Although pincering someone between 5 fleets all attacking at 90 degrees to each other was fun, and impossible to do in 2D.
(Although that's ACTUAL 3D, rather than a 2D game being rendered in 3D, which as has been said before normally only adds needless clutter)
