...for a master thief.
You see, I've pee'ed off the Pagans, bigtime, by gas bombing a couple of them in Stonemarket Proper. At the time when I did it, I ran for the warp door to Stonemarket Plaza and thought all would be well by the time I wanted to come back ... but it isn't.
Now, whenever I try to get from Plaza to Proper, I get killed as soon as I pop through the warp door. What can I do about this? I really don't want to go back to a pre-gas-bombing save game, because then I'd have to play the Cradle again *bites nails*.

The one problem with the game. If you are chased through a portal then, even if you go back a week later, they are still waiting.
You might load up with flashbombs from your local weapons man, go into the portal with one in your hand and another ready, hit the drop key as soon as you enter, then drop a second and run like hell.
Else, your only choice is a save.
For general purposes, it is a good idea to make a straight save now and then, like whenever you start a new mission or quest.
Every save you made is in the folder. Every save. If you use the up/down arrows on the SAVE menu, you can pick and choose from them. The Scroll bar click moves you too far.

If not flash, maybe an oil flask or another gas bomb as soon as you enter.

What about the other entrance into stonemarket proper? Through South Quater, I think. All you have to do is make your way to the docks, go through to South Quater, and enter stonemarket from a different portal. Then you can take out the Pagans from behind, like a sneaksy theifsy would bes doerings.

I was wondering, if I improved my faction status with the tricksy pagans (in other areas of the map), would that persuade them to stop killing me in Stonemarket Proper?

Yes, that would work. Head to the docks with some moss arrows and start shooting that shrine thingy.

You know, that pagan-speak just makes me want to kill them. Especially the women.
Funny thing, I managed to (unintentionally) improve my faction status with the Hammers, after the Cradle and the next mission, without really realising. So I'm lurking in the church in Fort Ironwood, awaiting my chance to KO this patrolling Hammer, so that I can search and rob the place properly, and while I'm crouching in the dark with my blackjack, he strolls past and murmers "Builder be with you, Garrett". It just struck me as a really funny scenario, and I did feel a bit embarrassed and self-conscious when I stood up and walked out of the shadows (I still snagged the loot, though :ebil: ).

Actually, it works MOST of the time.
Stonemarket Proper is an absolute nightmare later in the game, which is a damn shame, because it's got a ton of loot to get each day. However, later in the game it's not worth the effort, when Pagan and Hammers kill each other with a civilian watching, then the civilian turns around and says that YOU'RE responsible.
Anyways, on to my point - I've found that, even if you don't attack them, with all the frantic nonsense going on there, even if you're allied with the Pagans or Hammers they'll occasionally attack you in Stonemarket Proper. Not all the time, but it still happens every once in a while. Your best bet is to avoid the place altogether.

I hunted out the pagan cornerstones in Stonemarket Plaza and South Quarter, and I've gone to the Docks to shoot a few arrows, and now I'm told the pagans are neutral towards me, rather than hostile, so I reckon I could attempt Stonemarket Proper again now.
