I'm sure this has been done to death already, but rather than ressusicate any ancient thread, I thought I'd pose it anew for anyone who cares.
Off the top of my head, my favorites would be Cragscelft, and RTTC.
The one I hate the most? Constantine's mansion the 2nd time you go there.
*Edit* Oh yes, how could I ever forget (trying to) the detestable Thieve's Guild.
Yes, all from TDP(G). Quite frankly I found TMA far less engrossing. Although LOTP was nice.

TDP: Escape! (though I still liked it... but it is technically my least-favored mission)
TG: Thieve's Guild ("You are in a maze of twisty passages, all alike.")
TMA: Casing the Joint (forced ghosting is bad, m'kay?), with Garrett's Day at the Factory coming in a close second

I think my least favourites would have to be
TG: Bonehoarde (Just hate zombies? ok?)
TG: Constantine's Mansion. . .on *any* visit
MA: Ambush - I think. The part where you run into the monkey men. (don't mind the city part at all, or even the village part. . .hate the monkey part!)
DS: The Cradle - technically I like it, its well done and totally creeps me out. . .but. . .it totally creeps me out! lol Playing it the second time was not a whole lot better. I still ran through it as fast as I could! (doesn't help that both times I ended up playing it around 3am.)

Favourite Mission - Life of The Party (with Still Life with Blackjack and Framed right behind).
Least Favourite Missions - A tie between the Thieves Guild (What do you mean I just went in a big circle!?) and Sabotage at Soulforge (Giant empty rooms? Check. Jumping puzzles? Check. Horrible Turret Room? Check.)

i haven't played DP, but i'll toss in my preferences for OMs that appeared in DP first, and restrict TG to the added missions.
favourites:
DP - possibly THC, or RTC. i'm a bit of a zombie fanatic, see. out of the "regular" missions though, assassins. i dunno, there's a kind of fun in the whole trailing your would-be killers bit, and you don't even get to really see the whole of the area unless you explore AFTER you've followed them to their destination), followed by a good old fashioned heist.
TG - song of the caverns, most definitely. possibly one of the best (and best-looking) thief OMs ever (and it's the one i use when i'm trying to convince my splinter cell friends to play it)
TMA - a tough one. probably either framed or LotP. while i'm not a fan of pagan missions, i also liked trail of blood.
DS - robbing the cradle, most definitely. of the regular missions though, house of the widow moira is rather classic. and maybe a little sad, too; kind of made me think of 7th crystal in terms of general mood.
least:
DP - i don't like escape much. the sword has grown on me, but escape is still painfully random and confusing.
TG - thieves' guild. don't get me wrong, i like it- but i wish it was a little more cohesive (and coherent- on one semighosting runthrough i'd gotten all the way to the damn blue vase, but forgot the damn key to the damn safe!)
TMA - masks. i don't know, casing the joint was fun if semi-broken, but masks was just too crowded for me. and while i loved shipping and recieving, i wish the old film-noir style dramatic horn music was a little lower.
DS - i actually liked all of DS' missions (missions including the time spent in the city in between proper "missions"). if i had to pick my least favourite, though, it'd probably be pagan sanctuary.

My favorite for Thief 2: The Metal Age was Life of the Party.

Like so many things, my favorite parts of Thief have changed over time. On first play-through, Assassins was my favorite. It was really the first mission when I fully realized I was not playing an ordinary game. Stealthily following people, the game world changing on me (thinking I was just going to be stealing some more stuff, and instead following the guys who tried to kill me), and I was hooked into this world. So much so that 7 years later I'm still hooked into that world.
But, as time went by and I played Thief over again, I find myself leaning towards The Sword as my favorite mission. The level design is truly inventive, and I still find myself lost in that level. The twisty corridor, the weird all-white flame, the plants everywhere, the bit in space (and in Thief Gold, Little Big World). It all just screams hallucinogens to me, much like Pink Floyd records.
My least favorite is definitely Thieves' Guild. It just seems uninspired. Certainly it didn't inspire me.
As for Thief 2, I didn't like Sabotage, a lot. Allow me to paraphrase Monty Python:
"I hate Sabotage already!"
"Oh yeah? How much?
"A lot!"
Sorry Randy, I liked all the other levels you designed, but that one made me want to stop playing.
I have to say that I liked Masks/Casing, and if they would have been separated by another mission they would have been better. But lowering myself on a rope arrow to steal the masks without stepping on the floor was the most thiefy thing I remember doing in the series, and I really thought that was a nice touch.
As for Thief Deadly Shadows, I hated all the city parts. Didn't care, didn't want to be roaming the city stealing shit, I wanted to be in a mission, furthering the plot. Some of that was definitely xBox memory limitations, but having to get from Auldale to South Quarter was a bloomin' pain in the arse.
The missions in general I quite liked. I think that the Cradle and The Museum were my favs. The Clocktower was my least favorite.
