i know what you mean about markham's isle. i dunno, i liked the whole mission, but...
well, think about it. evil fanatics with a charismatic leader build a submarine, to be used as transport between a staging point (a quaint island shrouded in quaint fog with a quaint lighthouse that was used as a base of operations by some quaint pirates years ago) and an excavation of an ancient underground ruin where they find artifacts and ancient technology, that they study with the intent of learning how to use them as weapons.

T1/Gold: Like the least: Thieves' Guild, Strange Bedfellows
T2: Liked Sabotage and Soulforge least

In T1, my least favourite is Bonehoard. I've grown more fond of undead in missions over the years, but that particular mission just has too many zombies. They don't scare me, they mostly just irritate me.
My favourite mission in T1 is one a lot of people seem to dislike: Constantine's mansion (The Sword). I've always loved the idea of puzzle houses, like the Winchester Mansion in the Western U.S., so Constantine's mansion fulfils a kind of lifelong dream of being able to adventure through one. :-)
In T2, my least favourite is probably the very first mission, because it's just not very engaging (I guess it's meant to be an easy introduction to sneaking for the uninitiated). I also used to hate the final mission as well until I got through it the first time, and now I kinda like it. My favourite mission in T2 would either be Life of the Party, or maybe even Sabotage at Soulforge. It kinda grew on me over the years. :-)

Favourite would have to be: Life of the Party. Anything that involves lots of exploring a huge place (and the whole rooftop thing was fun).
Least liked: hmmmmm I don't particularly like the over-zombiefied missions. More of a fan of human-based missions.
Yes, I am a wimp...those zombies and critters in a dark room with the sound turned up scare the crap outta me.

Most Enjoyable:
TDP/G - Bonehoard has grown on me, from a mission I hated at first to one I anticipate now. The Sword is one I always enjoy trying to ghost. For my third "favorite" (heh, liked 'em all really) I'd have to say Song of the Caverns.
TMA - This one is a toss up between Ambush, First City Bank & Trust, and LotP. Ambush and LotP were great for having to weave your way through the city, grabbing loot along the way; the Bank mission had many points of entry, many different routes to take, and required great timing and precision to ghost (don't think I've ever actually succeeded). The Bank makes you feel like a real thief sizing up your next big hit.
TDS - Like with TDP, I enjoyed most of these missions. The two that stand out in my mind for most giving me a sense of "thiefyness" are the Kurshok Citadel mission, and Still Life with Blackjack. The Citadel mission might seem a surprising choice, but the part at the end takes a lot of good timing to pull off without being seen. And the Museum mission is just great, especially when you can find a new use for the climbing gloves.
Least Favorite:
TDP/G - I'm hard-pressed to come up with a least favorite here, because I enjoy every mission. But Undercover and Strange Bedfellows are missions that I enjoy a bit less than the others -- Undercover because of that damn alarm, and the impossibility of getting out of there "unseen" unless you KO about 15 Hammerites; Strange Bedfellows because.... don't know exactly. At least it's short.
TMA - Although I love TMA, several least-favorite missions come to mind. For me, overall TDP is a more solid game with far fewer "ughh, ... do I HAVE to do this?" moments. To start right off, the first TMA mission (can't remember the name) is somewhat boring, and has that silly objective to "get in practice" by KOing 8 guards. And although I've gained some more appreciation for Shipping and Receiving, sneaking around a warehouse with giant crates and huge open spaces isn't exactly my idea of Thief perfection. I remember enjoying Framed, but I seem to enjoy it less each time I play it. The next several missions are ok, and there are some very good ones in there, but fast-forward to Precious Cargo and Kidnap -- pirates?? submarines?? "yo ho ho and a bottle of rum"?? I liked the "KD site" much better the first time through, in TDP. Then there's the tension/tedium of Casing the Joint, which forces even a semi-ironman ghoster like me to save every couple minutes just to avoid the horrible unluckiness of having to start all over again. Masks is good, and although the architecture is the same, I start to get back into a good mood again: more AI, more loot, more opportunities, and better decorations make it seem like you're *actually* infiltrating a mansion. But then we face the long dark of Sabotage at Soulforge. I always begin this mission with the best of intentions -- great intro cutscene and all -- but I always always get frustrated, or dead, or busted, or all of the above. Plus it's wayyyyyy too long for a final capstone mission: compare to Into the Maw of Chaos from TDP, which is a 45-minute ride. Sabotage can take around 3 hours if I recall. You start off in this great enthusiastic mood, but it quickly changes - "Yeah! Let me at this bastard Karras! I'll.... I'll..... I'll ... wander around his giant stone/metal factory for hours, pressing buttons, making gadgets, and flipping switch-- ahh, hell with it; what's on tv?"
TDS - The earlier missions are my least favorite. End of the Bloodline is just pretty easy, and I really don't like the pagan tunnels: the ritual is annoying to ghost. Overall though, the missions here are pretty enjoyable; none that I really can't stand. There are some "in-between" missions that are pretty bad, though; that one just before the Museum, Gamall's lair I believe. Ugh.

Favorites: Assassins, The Sword, Ambush/Courier, Blackmail, Life of the Party, Eve of St. Edgar
I think my absolute favorites of those were Ambush/Courier. Exploring the city like that is just ridiculously fun, and I absolutely -love- how everything changes so much from Ambush to Courier.
Disliked: Thieves Guild, Escape (holy crap what a pain in the ass!), Kidnap, and....
The pagan sanctuary deserves its own rant: I usually end Thief I/II with around 50-70 total damage done, but when it comes to the Pagan Sanctuary map in TDS, I have to kill everyone there just so I don't have to listen to those goddamned voices. Whoever decided to make the pagans talk like that is a freaking idiot. There's such a contrast between TDS speech and its prequels. S is NOT added to every freaking word!!! argh *STAB*

TDP Fave: Every level rocks as much as the last, for nostalgia only, the Cathedral levels and Assassins. In fact just Assassins, talk about unadulterated revenge level, maximum carnage. Not very thief like I know but, every once in awhile you just wanna slaughter a castle full of taffers.
TDP Despised:Escape, hate losing my eye, hate eating crappy monkey fruit, hate having no weapons to speak of, talk about kick a thief when he is down.
TMA Fave:Life of the party, no contest, took thief back to the streets where it belongs!
TMA Despised: Sabotage at Soulforge, since when did Thief become a steel smelting factory populated by droning robots, the crew really lost the plot on that level. And the whole of TMA really, worst of the series.
TDS Fave: Cradle/Pagan sanctuary
TDS Despised: Auldale Museum, damn boring, thanks to the designers for producing a completely sterile level with nothing remotely eye catching or frightening. Best thing was the crummy viktrola with Karras voice!
