I have a top 3 for each; Thief 2 was the most difficult for me to choose...
Thief 1: "Return to the Cathedral", "Escape", and "Strange Bedfellows".
Thief 2: "Trail of Blood", "Precious Cargo", and "Sabotage at Soulforge"
Thief 3: "Robbing The Cradle", "House of the Widow Moira", and "Into the Pagan Sanctuary".

Thief Gold - #1 The Sword, #2 Break From Cragscleft, #3 Song of the Caverns
Thief 2 - #1 Life of the Party, #2 First City Bank & Trust, #3 Sabotage at Soulforge/Shipping and Receiving (can't decide)
Thief 3 - No idea, never played it

Favorite mission out of the entire triology? I haven't played much of T3, but I got a feeling it wouldn't make it here anyway.
Favorite mission... probably The Haunted Cathedral. It is the missions that best describes/defines The Old Quarter in its full glory. It is a great chaotic adventure through a ruined city. I like the mossy wooden planks and the orange ground that describes decomposed leaves (like autumn). It inspired me to make my own mission more than any other (that I can think of, at least).
Too bad I never got around to finishing it. Ah well, maybe at around 2022. Will you guys still be playing Thief then?
A close second would probably be Trail of Blood, that one is really cool in its own way.
Other honorable mentions would be Bonehoard, The Lost City and The Sword, Precious Cargo, Eavesdropping, and ofcourse Sabotage at Soulforge. I dunno why many disliked that one but to me it's one of the fondest memories in Thief.

I also agree with many of your selections. Sabotage at Soulforge was one of my favorites because I actually liked the whole idea that Garrett has to forge things. It really was a game changer to ghost some of those areas, to heave objects into a vat and have to hide while waiting for the resulting pieces. Very interesting as far as OM game play goes.
The Bonehoard is such a classic. It epitomizes my view of Thief 1 spelunking and includes most of Thief 1's basic elements. It was difficult to show The Bonehoard to a next-gen game player, such as my husband to whom I just showed the entirety of Thief 1. I guess I had the advantage of growing up with these games, using my imagination when I ran into plain hallways, and using my brain when it came to the laughable maps included with many of the Thief 1 missions.
Imagine his thoughts upon seeing the map from "The Sword", when he is so used to having an automap, minimap, objective marker etc. In short, some people need to have their hands held; Thief 1 is to these people as a neglegent parent is to their kids. "The sword is somewhere upstairs..." seems painfully vague to these people. To me, I'm happy to explore and Thief 1 had plenty of that available.

i couldnt agree more; the very reason i love Thief is because you as the player must use your brain and problem solving skills.

Thief 1 - all the missions without undead. But I must admit that two missions: The haunted cathedral and Return to the cathedral have their own atmosphere.
Thief 2 - Life of the party, Masks (I like all Thief missions where I can explore cities, old mansions with many hidden places).
Thief 3 - I haven't played too much so far, but I think that all the missions without undead are fine.

Masks is my favorite mission of the entire series, and I get bored to tears every time I play Life of the Party (I find most of T2 boring, to be honest).
I also feel T3 is just as enchanting as the first game, and
I think Thieves' Guild was pretty cool, so I guess my taste is all out of whack.
Least favorite of each game (ignoring training): Strange Bedfellows, Kidnap, Killing Time
Getting lost in the sewers was one of my only bad Thief experiences [from the first 3 games... :erg: ]. I was so lost, and the map was so unhelpful, it drove me crazy. I spent hours in the sewers alone, trying to get out [or get back in and across].
On the other hand, I think Mages Guild is one of my real favorites. Not the hardest level, sure, but it had a great atmosphere [especially in the Air Tower  ], very good ambient sound, fun secrets, and cool bad guys to sneak past.

Well it almost goes without saying that I like all the missions but a few of them I love:
Thief Gold - must be "The Sword" that is one brilliant and scary mission. I also enjoy "The Mages Towers"...
Thief 2 - "Life of the Party" hands down but also "First City Bank & Trust" and don't forget "Trail of Blood" which is SO great!
Thief 3 - The seaside or overlook manor level is very atmospheric - where you start in the caves below and work your way up into the manor ...
best fan mission is sledges "The Inverted Manse" which is so brilliant

Thief 1:
Haunted Cathedral - I love this mission. It's incredibly atmospheric, non-linear, and has a great backstory. The whole thing is an explorer's dream. A real treat for players who investigate every nook and cranny.
Mage towers - I actually loved the scale of this one contrary to the previous poster. The elemental temples were creative and interesting and the Hand is a great addition to the Thief series. It's a blessing and a curse they weren't further explored.
Of course I'll always love Baffords and Assassins.
Surprises: not a big fan of Cragscleft or the Sword.
Thief 2:
Life of the Party - a given. Defining mission of the entire series if you ask me.
Thief 3:
Honestly my favorite memory of Thief 3 wasn't the missions, but being free to wander the city streets late at night. I was already so engrossed in the world, it was so exciting to be able to explore it untethered for the first time.
*edit* Thief 2x
Down Among Dead Men and The Cure. These are some of the spookiest and best undead
Missions I've ever played. Easily matched the quality of the originals.
Fan missions:
Ominous Bequest - slow burner until you realize how long the rabbit hole really goes!
