The song with the Irish lyrics from Metal Gear Solid - which you never get to hear properly of until the closing credits (though a small section is played near the start)

The Best is Yet to ComePretty cool to have such a reflective bit of music playing over the credits, which featured footage of Polar Bears, Elk and shit like that.

Ok, I love this FPS called (
http://www.chasergame.com/) Chaser. It also happens to have a very "Deus Ex-ish" soundtrack, and is almost as good. I actually have it in my CD walkman....
Also, I am playing all the way through Morrowind currently. I used to think the music was grating. This time, however, I am finding it ispring and epic. I can't picture it without that sweeping score now...

Here is another sountrack site that I recently found. It's got the soundtracks too all my favorite games such as Planescape Torment, Neverwinter Nights, Baldur's Gate and Icewind Dale.
I still haven't found a site that has Heroes of MM sountracks. :(

HOMM has its music as mp3s/wavs/something.. it just means it's easy to get out of the game folder into your cd.

Might seem meaningless if you haven't heard these but I'd have to say almost any tune from American McGee's Alice or Icewind Dale. Alice had songs composed by Chris Vrenna founder of Nine Inch aAils apparently although I'm not familiar with him/ them. I was actually thinking of buying the soundtrack on CD. Icewind Dale had music composed by Jeremy Soule who apparently is an acclaimed composer of game music. Baldur's Gate had some great music too, compsed by Michael Hoenig. I haven't yet played Icewind Dale 2 or Baldur's Gate 2 so I can't comment on them.
Drakan had some great music later in the game, notably in the latter stages of Alwarren where you collect the 6 thingies (gems?) The early music is pretty bland, athough the spiders cave music is quite creepy.
My personal pick for favourite music in a game goes however to Thief The DArk project, the later part of Lord Bafford's Manor, with the warbly flute and two note brass, erm, riff. It's actually quite simple, but it suited the mood of the game at that point perfecty. Kudos to Eric Brosius. The Horn Of Quintus is another good one.

Sorry for the thread resurrection, but I'm recently replaying Civilization IV, and I got to say that the opening menu theme, Baba Yetu, is absolutely beautiful.

For me, that would be the orchestral version of the ending them from Final Fantasy VIII. Or any song on that album, anyway (fithos lusec wecos vinosec). Also, Baten Kaitos soundtrack by Motoi Sakuraba.
Among the already said here, Deus Ex main theme is in my top list, and so is Planescape Torment soundtrack. I love Psychonauts & Grim Fandango soundtracks too (by Peter McConnell).
This is a very tough question though, as I could add the main themes from most games I liked -from Day of the Tentacle to Metroid to Monkey Island to Homeworld...
How could I forget the whole BG&E soundtrack ? (special mention to the slow rap of the Akuda Bar theme "(
http://www.youtube.com/watch?v=fxKBCLPP20s) propaganda". Or the crazy almost-mexican "(
http://www.youtube.com/watch?v=S6I010GcosI) fun and mini-games". Or the gloomy and deep "(
http://www.youtube.com/watch?v=rNTBrZJJN_Y) Isle de Noir". Or(

I can't explain why, but i really hate that theme. Maybe it's the whole world music thing, "let us all be brothers as we all have our roots in Africa" train of toughts popping in my mind each time, but i do my best to go fast in the menus or turn the volume down or it seriously pisses me off.
I however do really like how they inserted in Civ IV different classic themes depending on the era/age you're playing at. Kind of an accelerated course on History of Music.

Hearing that loop 23 times while the game installed pretty much killed it for me.

I'm rather partial to much of the World of Goo music. It might be too whimsical for some, though.
