I enjoy the Defcon music now and then for some ambient background. The World of Goo music is great too, as a complete soundtrack it's one of my favourites - I just wish I could find the game itself somewhere.
Most of it (possibly all) isn't actually game-specific music but among the more recent additions to my collection, I've particularly enjoyed the music from Braid. Some fantastic stuff there.

E1M1 music of Doom 1.
Opening theme for Wild Arms 1 on the ps1. That tune sends shivers down my spine everytime. Damn good tune.
Opening theme for Alundra on the ps1 as well. Really good tune.

At Doom's Gate is a classic piece of music. The fact that nobody seems to agree as to whether it's ripping off D.R.I., King Diamond, Metallica or Slayer actually adds to the charm. (Further, nobody actually agrees on which Metallica song is being ripped off.)
Though, to be honest, as far as Doom 1's heavier music is concerned (compared to slower, darker tunes like Dark Halls (E1M3) my favourite tune is definitely Hiding the Secrets (E1M9), which gets stuck in my head very frequently. dada, dadada, daDAda, daDADAda
