Hard to say... Deus Ex's 747 track is nice, but so is most Warcraft II music. And Starcraft's Terran music. Or the holocube music in Flashback. The funky Carrotus from Jazz Jackrabbit II sounds like it belongs in a real album... hmmm... I dunno. Carrotus, I guess.

Some good ones that haven't been mentioned
The epilogue from Zelda 3. Death of Ryu's father from Ninja Gaiden. The Extreme from FF8. Pretty much the entire Opera house scene from FF6. Ode to Lisa from Soul Blazer. Last City from Sword of Vermillion. The final battle of KotOR. The sacrifice winning sacrificial theme. Silent Zone from PS2.....

ah hell, I could sit here all day, never mind.

Actually, I'm going to have to declare Anachronox' "Mandance" (and the associated "Stiletto Edit" track) simply because I can't believe that was written for and featured in a goddamned game.

Seriously. Especially after the 2:30 mark onwards to the end.

For a few months I was very addicted to the song Breeze In Monochrome Night by Akira Yamaoka. I'm a big fan of his music, but usually the songs with actual singers suck on a comical level.

For me, that would be the orchestral version of the ending them from Final Fantasy VIII. Or any song on that album, anyway (fithos lusec wecos vinosec). Also, Baten Kaitos soundtrack by Motoi Sakuraba.
Among the already said here, Deus Ex main theme is in my top list, and so is Planescape Torment soundtrack. I love Psychonauts & Grim Fandango soundtracks too (by Peter McConnell).

This is a very tough question though, as I could add the main themes from most games I liked -from Day of the Tentacle to Metroid to Monkey Island to Homeworld...

Total Annihilation (hell, pretty much anything by Jeremy Soule) has a killer soundtrack.

I'd need to check what the name of the track is, but my fave is one of the Battle tunes. 'Warpath', I think...
