I upgraded rifle to max and used anything which used it.
Snipers Rifle:
Rifle:
Autoshotgun: Oddly enough, I found it infinitely meaner than the single shot one.
Dragons Tooth: If only for posing with it in mirrors. Style matters.
Pistol: I accidentally lost my stealth pistol early on, but still loved the pistol. Laser-light, instant headshots.
Baton/Crowbar: I swapped from mainly non-fatal to total kills when going against MJ12 people towards the end of the game. Also freed up a slot in my inventory.
LAMS: Oddly enough, I barely used throughout. Gas Grenades tended to be my friends rather than straight explosives.
Pepper Spray: A weapon of beauty and style. Skip past-laser beams! Shoot it in people's faces when they come round corners. Be cool.
GEP/Plasma/Flamethrower: What kind of unsubtle simpleton do you take me for? Kill humans, avoid robots. That's the way of a gentleman.

in combination with the combat strength aug, the dragons tooth is unbeatable. i had minor problems with accepting that the guys i hit die (unlike a baton blow that just renders them unconscious), but i came over that kinda fast.
the second best weapon (for me) is definetely the sniper rifle. mine was upgraded: range: max, accuracy: max.
i think up to now nobody mentioned the pepper spray (or i overlooked it): when you have to take out three to five guards which all face different directions and you dont wanna spare a grenade, just run there, spra pepper at them and knock them out with the dragons tooth, one after another.

Well, I'm still kind of starting out (Just got put in the cell), but so far:
Sniper Rifle: I love this weapon. I've only got advanced skill right now, but as soon as I go for an electronics upgrade, I'll Master the rifles. Even on Advanced, with a few accuracy mods, the thing kicks ass. I love being able to take out a bunch of guys from a distance. I took out the whole building where the NSF Helicopter is just by picking off everyone from the high scaffold.
Pistol: Great, and my primary weapong when I'm walking around.
Stealth Pistol: Haven't really used it much, but I might try to, since I do tend to be a sneaker.
Charging Prod: great weapon, and I use it whenever I'm alone with someone, or can get two people without the other one noticing.
Mini-Crossbow - Not bad, but I hate the Tranq. dart delay.
Shotgun: Use occasionally, especially when I need to deal some serious damage in a confined space.
Assault Rifle: too hard to handle, clip's too small. I'd rather gas grenade them and pick 'em off with my pistol.
LAMs: Love them. I always try to have at least 3 or 4 for covering my ass when there are hostile people around.
Gas Grenades: Like them a lot too.
