I just watched the entire walkthrough on YouTube and didn't see an upside down bone hoard, unless I accidentally skipped past it.

'Soulforge Revisited' has Garrett returning to Soulforge some time after his infamous sabotage efforts at the end of Thief 2.
Best I can tell it's a 100% faithful reproduction, but then it alters a few things for narrative/gameplay purposes, like how you can actually get into Karras's panic room.

I need to play through that one again. One of the most annoying things about the OG Sougforge was not being able to get at Karras. I know that would make the ending cutscene different but being able to get at Karras and KO him and toss him into one of the machines would have been great. I know that goes against Garrett's no kill code of ethics but the option would be nice ... A choose your own adventure story with multiple endings.

In Rebellion of the Builder 2 one of secret missions called Garrett's Nightmare is upside down version of Precious Cargo.
Cataclysmic Revelations uses Return to the Haunted Cathedral mission and part of Haunted Cathedral in 2nd mission. 3rd mission is based on Into the Maw of Chaos.

^ i remember that mission i figured out a way to complete it quick, but omg once you get into the sub beware of the exploding robots that are on ground

Exploding robots sounds fun. It'd save me the trouble of doing it myself. Of course I have a bad habit of blowing them up right where they block a passageway or something.
