Any mission by Melan, any missions by Morrgan, Heart of Bohn and it's prequel, Saint of Redmound, Transitions in Chaos Conspiracies in the Dark, Lingering Whispers, Rocksbourg Series (first one is a bit keyhunty though so maybe not lol), The Ashen Age, The Last Lighthouse Keeper, Trial by Night.
Probably more but I think I'm listing too many. Hope these are to your liking :thumb:

I second Seven Sisters, Rocksbourg and Broken Triad. Those are campaigns of big, sprawling missions. Two CoSaS (Circle of Stone and Shadow) missions are also worth mentioning - Gathering at the Inn (small city/inn mission) and its sequel, Mission X (sprawling casino monster-sized mission that can be overwhelming at times). I think that they stood the time test, and have some interesting mechanics (whether they are up to your tastes is another question). Transitions in Chaos: Conspiracies in the Dark is also good mansion mission that still holds up pretty well. I think that kfort's missions are underappreciated (standalone missions Bloodmist Tower and Wicked Relics, and contest missions Adventures of Burrick Boy and Garrett and the Beanstalk). Sliptip's missions (Ashen Age and Escape from the planet of robots) are very interesting. Hidden Agenda and Heist Society also are great missions.
I like Fables of the Penitent Thief. It is lighthearted two mission pack that deviates from usual Thief experience (it's missions ful of very easy puzzles) but still enjoyable.
Personally I like small or medium-sized missions: Autumn in Lampfire Hills (T1), All for a Night Sleep (T2), Upside Down (T2, VERY ORIGINAL), Geller's Pride (T1), Unbidden Guest, Plot Thickens and Unsung Villain (all for T2, all from Classic Thief Experience contest), The Tower (T2, winner of Thief Anniversary Contest-2008), Third Time's the Charm (T2, winner of Vertical Contest-2009), Keyhunt (for T2, winner of Small Stock Resource contest; yes, it's puzzle mission), Saint of Redmound and its semi-sequel - Returning a Favor (both for T1), possibly Turning the Tables (T1). I think those small missions better stood the test of time than some of their larger contemporaries.
On a side note: I think this question almost merges with the question of preferences. The answers show that we may live not in one time but in multiple times at the same time (sorry for the pun): in time of one community member Ominous Bequest is outdated, in time of another community member OB still flourishes. :D

I can't recommend enough missions made by Sensut, especially Dracula Reloaded and Bathory.
