Create a new folder and name it ClairesHarbour12 for example.
Unzip the mission in there and move it to FMs folder.
Delete fmsel.cfg
Go!

i was right about renaming folder :) you welcome
when i got mission i had same problem it not showing up in my game mission then i clicked on folder and saw there was another folder that actually held files and the name was correct
i was guessing you had same issue

Perhaps the original mission had a duplicate main folder, but the update has just the one zip holding the files and sub-dirs.

Sounds like a potential issue with paths defined in fmsel and cam_mod.ini. This is actually defined in two different files:
In cam_mod.ini in your Thief/Thief2 base directory there is the variable:
fm_path
Which you can set to a custom directory to install archived fm files (i.e. it unzips the file into its own directory). So for example if you wanted to install things, for simplicity's sakes to something like C:\DarkLoader\T2_installedmissions, setting the fm_path variable to...
fm_path C:\DarkLoader\T2_installedmissions
In cam_mod.ini would set FMsel to install archives to that path.
But also in that defined path, FMsel will create/update/use an existing fmsel.ini to load data such as ratings, completions etc. you mark on missions. In fmsel.ini, the variable ArchiveRoot will tell FMsel where to search for archive files. So if you had a directory full of zipped mission files, such as for example C:\DarkLoader\T2_missions
ArchiveRoot=C:\DarkLoader\T2_missions
Would set FMsel to search for files in that path. You can actually change this within FMsel by selecting a different directory.
It has nothing to do with the FM archive having an FM.ini or any of that--FM.ini just loads metadata that will allow FMsel to automatically fill out data giving fmsel data for its actual name rather than the archive filename, and load other data such as tagging related to author, accurate release date, genre, languages, description (story related info) and other data.
Don't delete your fmsel.ini or you'll lose your data for missions in it.

I just checked and my stuff is clean. No conflicts, missing paths, etc.
Besides, why would this happen to only one mission? Must be that dratted Yandros virus!
