In the tweaker it's called "use the registry value for saves" under FM Loading. Note that the logic is inverted so if you disable it in the tweaker the value in the .ini file is set to true.

This is normal when the tweaker option above is enabled. When it's disabled they should go into a subfolder of the FM.
