Great game, comparable to DE in the way the relationships are built and the fact that you can genuinely alter the outcome of the game by your choices. Man I need to play that again. Shame the actual gameplay wasn't much cop.

A majority of the games on the Deus Ex list are actually good.

There's also Boiling Point: Road to Hell, made after a schism in the original STALKER project team. Unfortunately it falls into the bad category due extreme clunkiness and a general blah-factor in story and atmosphere.
EDIT: Lands of Lore III was a tad less linear than the previous two and had enough RPG elements to qualify if Arx Fatalis does, but unfortunately it's total crap.

Teleglitch
It's top-down instead of first person, stealth isn't viable, but it reminded me a lot of System Shock 2. It has a permadeath system, meaning that if you die you go all the way back to the start of the first level. This makes it very tense when exploring a new level. You'll have to manage your resources, decide what's worth hanging on to. You'll need to explore, but do so carefully. Every enemy encounter could be your last. This game is hard as shit. You'll love it.

Far Cry 3
Does stealth and action and open worlds better than either Dishonored or DXHR, and is currently -75% on Steam. Get it.
You might also want to look into Sir, You Are Being Hunted and Miasmata.

I also like that it has a very strong PS1 vibe. (I'm a sucker for that kind of low-res, low-poly stuff, especially if there's lots of texture warping. System Shock 1 is a really good PC example.)

Demon's Souls and/or Dark Souls should be right up your alley.
