I was another who gave up on San Andreas when you got to the flying.
The Getaway had an awful lot of timed driving missions. I managed the criminal's campaign but the gave up on the policeman's one because of a timed driving segment. It was a shame really, because the game's plot was highly involving and the on-foot missions were often fantastic.
Lemmings and Oh No! More Lemmings. I eventually just hit a mission that was too hard on both games.
I never got past the second city in GTA1. I was so happy when I first played GTA3 on PS2 and saw that they down away with limited lives.

ugh FUCK battletoads.
For me it was Ghouls and Ghosts. The Ghosts and Goblins port on Sega Genesis. I FINALLY after years of trying and trying beat it one day. Only to find out that you didn't really beat it. You just had a new weapon and had to replay the entire game over again on a higher difficulty to REALLY finish the story.
Also. Revenge of Shinobi. I could never kill the final boss in time to save my lady. She always got crushed by the ... thingy. :(

Yeah, I finished Oddysee but skipped some of the secret areas because they were too hard. The reason Exoddus was easier is because, on the PC at least, you could save anywhere, where Oddysee had only checkpoint saves.
I tend to ragequit when the difficulty of a boss fight is too high. I hate boss fights with huge difficulty spikes and tend to give up when I fail too many times, this especially happens with games where you can't quicksave, where you have to do the boss in one try due to checkpoint saves. This happened with Tomb Raider: Legend for example. I watched the ending on YouTube.
Also, when there is an elaborate pattern to figure out with a boss fight, I often look on gamefaqs.com on how to beat the boss, I don't have the patience to try it 50 times just to figure out the pattern. This happened with Psychonauts, I absolutely loved that game but looked up the solution to some of the boss fights on the Internet. By the way, for people who found Meat Circus too hard, the updated version of the game that's now on Steam has the difficulty of that level reduced. It's still the hardest level of the game, but it can be done without too much trouble now.
One game I liked very much where I gave up on the boss is Serious Sam: Second Encounter. I almost killed that boss but too many of those green lizard enemies spawned with those green fireballs that sapped my health too quickly.

Aside from JC2's planes not being able to yaw (and as a result, being less fun to fly imo), they were pretty identical to GTA's. I'm guessing you found them harder because GTA:SA's flying missions were harder, or because of that v-sync issue Thirith brought up.

I gave up on San Andreas as well when it came to the flying missions. I just kept flying straight into the ground on such a regular basis that eventually I said fuck it.
However once ps2 emulators on the PC got good and with the ability to use save states the flying missions actually became bearable. I've since beaten the game.

Ah, Battletoads...
In my favor I've managed to reach the Hypno-Orb race (penultimate level), but by that point I'm all out of continues and have one or two lives that end up being used in that blasted race.
I did pass the game using save states, BUT for the sake of fairness (seriously, limited continues? Fuck. That. Noise) I only used'em at the start of a level or after passing a full section. Fun times :)

Playing PC games with a gamepad was a pretty outrageous concept back in 2005. At such a suggestion even

Did anyone else quit GTA: San Andreas when they had to go to flying schoo..........ah.
Also Sonic 2 for Gamegear and Sonic: Pinball for Genesis.
