I've been playing through this mission and enjoying it, but it's starting to become really frustrating because somehow I keep setting off the alarm. I've read that guards have to be patrolling normally to keep it from going off. I keep having to reload old saves whenever it starts. Even after I stopped blackjacking guards, I still heard one scream at something and set off the alarm even though I'm pretty sure I hadn't left any bodies lying around. Do they notice if certain treasures are missing? Should I just restart the mission and ghost the whole thing?
EDIT: I have not blackjacked the guard who goes into the room outside Geller's office, where the alarm button is located. Yet somehow I still set off the alarm.

Try restarting, though I don't recall having the same issue you're having, and I'm a nut for blackjacking my way through a mission. My gut tells me there might be an issue between this FM's scripting and NewDark. After all, the FM is over 10 years old at this point!
Incidentally, the alarm going off doesn't make the mission impossible to complete, just annoying.

Your right, the alarm button is in the room outside Geller's office and the guard patrolling needs to press the button regularly otherwise the alarm will go off, and you the player can NOT turn the alarm off. So if you have blackjacked the guard patrolling the office, the alarm will continually sound.
Apart from that, I can not understand what is happening in your game, but bugs do appear, especially in some of the older missions.
Have you cleaned out your files recently?
Next option could be be to re-download the mission and play afresh.
Incidentally if you go into Dromed and check out the alarm mechanism, you'll find an original and very funny Easter Egg.
