Actually there are quite a few glyphs with special meanings... That site's a very good reference. Here are some I can think of in the third game alone:
-Keeper Door Glyph
-Glyph of Binding (you see it on the statue in the last cutscene)
-Glyph of Unbinding (Gamall's lair)
-Library admission glyph (first Orland cutscene)
-Final Glyph (last cutscene)
I don't think the Pagan and Hammer thingies are glyphs, I just think they're symbols representing the order - the Trickster's flower for the Pagan's and a... well, a hammer for the Hammers. Similarly, the keyhole isn't a glyph but merely a symbol.

- Discarta-Glyph (Thown by a keeper to Gamall in "Gamall Revealed" cutscene)
- Glyph-Trap (used in Constantine's mansion, Thief-1)
- Glyph-Key (Unlocks the Compendium)
