What is the origin of the glyphs? Who created them? (If someone created) And who wrote Keeper prophicies at the very beginning? Who was that prophet?

Glyphs - Unknown, but most likely ancient and secret Precursor magic - not the magic/tech fusion, but something else. I'm running out the door, but I THINK it was the Order of Illumination (paging jtr7!)
Prophecies - The early Keepers had prophets. Wrote down what they said. Other people interpreted the prophecies.

Ah! The Guild of Enlightenment. Also, they stated that by whatever means they possessed, mundane or magic, the tower must not fall. It did not. I'm hoping they had nothing to do with the four hallowed geldings that were sacrificed to appease the forces behind the volcanic threat (that would anger the Trickster, too, if he was responsible). A powerful magic could've created those great pockets of air in the lava that encysted Karath Din, otherwise, I can't imagine any other phenomenon. Whether it really was the Trickster (as with the Kurshok's sunken Citadel) or the magic of the that allowed the city to remain so much intact

And another little question cross my mind: Garrett can read glyphs and understand their meanings, right? All keepers can do that?

Nearly all the modern Keepers cannot read the ancient Prophecies, which are in a different language, just the Keepers' standard texts. That's why they need an Interpreter and Translator to share the ancient prophecies when it is time for the Keeper Elders to hear them. Caduca spends her time reading the ancient texts to find what applies to the present, and I guess she calls a meeting when she discovers something important and meaningful for the present and near future.
M9RAIN.str: "Fire rains upon us from the sky. At the Temple of N'Lahotep, four hallowed geldings were offered to appease the acrimonious earth. The sanguine overture has done nothing to pacify her."
M9RUITAN.str: "A speech given by Master Ruitan to the Guild of Enlightenment.

And I mentioned the Trickster could possibly be behind the destruction of Karath Din because he opened the earth to swallow the Kurshok and their Citadel whole. The Trickster caused the earthquake in the Old Quarter, too, but we see no connection with the Precursors and the Trickster beyond that. If it wasn't the Trickster or some other nature god, then there's no solid explanation for how the Lost City was trapped mostly intact in a giant pocket of air. The only possible hint is that the Guild of Enlightenment had real magic that protected the city from getting completely covered and filled in with lava and ash.

Keepers are connected the glyphs? Keepers can't do anything without glyphs? And If we have not Keepers anymore, don't we need a new faction to keep balance?

Nope. All the factions are balanced. That's the main end goal of all three games. Now the corruption is quelled, but this is why the balanced factions can do something to end the corruption of governing bodies, nobility, Hand Mage/Necromancers, pirates, etc. The Balance will be maintained by the balance of the most important factions in The City. The Keepers will have to use their non-Glyph skills for espionage and data collection. The Keepers are not at all the only ones with prophecy, so that's not an issue.

No, the powers of the City were out of balance because of the Keepers, they just never suspected that it could really be that way. Their removal brought everything to balance.

So, the Keepers didn't broken but they have no glyphs and there is a possibility to interact with them.
