Cave Story.
I'm pretty sure it was designed with the keyboard in mind.

Agreed. Most 8-bit 2D style retro platformers are.
Wait. What? The fuck you say!
Cave Story plays better with a 360 pad. I should know. I've ran through the game twice now, once with the keyboard, and once with the pad. The pad was, by and far, the preferable way to play.
Also, I'm surprised no one's mentioned Bionic Commando Rearmed yet.

That's likely because Bionic Commando: Rearmed requires heavy use of the d-pad. It's a well known fact that the 360 controller's d-pad is fucking horrible. Hell, most cheap 3rd party gamepads have much better d-pads than the official 360 one.

A D-pad gives you the precision that only digital movements has, required by a number of shum'ups, side-scrolling platformers (and almost all fighters), including BC:R. Analogue movement is utterly inefficient at the task, over-complicated by too many degrees of movement.
Seriously, for how long have you been playing on consoles? This is utterly basic common knowledge.
EDIT: (
http://www.destructoid.com/undeniable-failure-an-open-letter-to-microsoft-on-the-xbox-360-dpad-76299.phtml) Give this comprehensive article a read.
Hell, if anything BC:R would control far better with WASD for movement (+ the use of mouse buttons, rather than sluggish keyboard keys) than it ever would with an official 360 pad.

BCR played just fine with my keyboard. Word up.
I have never used a joystick or a gamepad in my life. If it's not on a console, it's keyboard and mouse all the way.

I play BC exclusively with the analog pad. Haven't experienced trouble one out of it. Even when I played the game on my friend's PS3, I forced myself to use the Dual Shocks horrible analog stick simply because playing it (or anything else) with the d-pad felt stiff and unnatural to me.
This is of course one of those my experiences, yours may vary situations. But still, a good BC experience isn't tethered to the d-pad.

Tie Fighter/X-wing/Freespace is a much better experience with a proper flight stick w/ rudders and hat switch than Keyboard and mouse.
And 2d platformers suck on the PC imho w/o a gamepad. Other than that I completely agree.

Driving games suck arse on keyboard as well.
Also I dare you to even try playing Silent Hill 1 with a keyboard, it's a fucking nightmare.

I'd second Renzatic on Bionic Commando: Rearmed. It took some practice, but now I'm pretty good at navigating the levels using the analog stick.
Also: I don't play many racing games, but DIRT with a gamepad is great fun. I hear that GRID is also pretty cool.

As is MechWarrior 4.

I did complete Resident Evil 1&2 and Devil May Cry 3&4 with a keyboard. Most keyboard's simultaneous keystroke max of 4 is a bit of a handicap in the latter though. Also, given that DMC3 is the worst PC port known to man, I would have much rather played it with a gamepad on the PS2, but wound up getting it for Christmas on PC.
The reason I got the gamepad is for playing driving games and stuff which was designed primarily with the gamepad in mind. Since I don't have any of the current gen consoles, this seemed like a cheap way of turning my PC into a poor man's Xbox for when I want to do some console-style gaming. I could probably use a 24" monitor though...
