After days of experimenting, I finally found the answer on how to not get a bad report from Carter. Enter the place via the secret entrance. To save lockpicks and multitools, give some food to the boy near your starting point. There's loads to be found on Liberty Island and the UNATCO HQ. Find the barrel of Ambrosia and head back the way you came in. If you want to, sneak up into the main area of the castle and break the crates for the content inside, just make sure you don't alert the NSF. Meet Navarre near the statue opposite the shanty town. Now if you were to head back to the entrance of the castle, the UNATCO soldiers will start shooting. That's okay as long as you don't enter. In fact, you shouldn't even be looking inside. Just ignore them. Your prize? Praise from Carter and extra ammo! Don't need to worry about the ammo on the soldiers.
The second part is the hostage situation in the subways. I found this out by accident. Usually, what I would do is silently remove all the TNTs (leave them in the vents) then barge in with guns blazing. However, this time around, I took a wrong turn in the vents and ended up behind the hostages. When I approached the TNT, all of a sudden JC started talking to the Hostages, telling them to escape via the train! But be sure to let all the hostages get in first or you won't free them all. Once they're in, get in yourself and the NSF won't know a thing!

I used both methods. You can also close the main doors to castle clinton, so Anna and soldiers won't see terrorists ...

I didn't know there were doors you could close. Is it through a security terminal or by hand?

You are supposed to be able to close the doors, from inside perhaps. I managed to do so once, just before being shoted in the back by a NSF I forgot to "disable". :)
And yes, that conversation between Anna and Manderley is so... well, it justifies taking the stealth course.
