Yep, I fully agree here. I'm right at the end of the game (first time) without cheating. It's the first game I've ever played right through to the end without cheating.
Anyway, using cheats on Deus Ex is kinda missing the point of the game. The fact that you can play through the game in various different methods (sneaky, shooty, hacky, etc...) means that there are hundreds of different ways of completing it.

Finish the game a few times, then cheat.
The Matrix Mode easter egg is unsurpassed in coolness. No game can touch it.
Finally, the near perfect world of Deus Ex alows for much entertainment while not actually playing the game. I've spent countless hours playing pool in the Underworld Tavern and shooting pidgoens with my GEP gun.
