I believe the pathfinding will be blocked permanently if avoid pathfinding is set on the door.
From what I have surmised, the typical setup is to have a lever linked to a portcullis, but any other door will work just as well. The AI frobs whatever is CD linked to the door. In this case the relay trap is linked, but as the AI frobs the relay trap nothing happens. I don't think AI check whether the door actually opened so they just run against it.
One idea I have is to use a lockbox on the door and hide it in the blue room. Set up a conversation that is triggered by the lever and tells a blue room AI to unlock the door and open it. Since the AI Garrett can see don't have the key, they won't ever try to go through the gate unless it's already open.

Yeah, locking it sounds like the best approach in hindsight. If you don't want to use a conversation there's a script in miss7.osm which unlocks a door on TurnOff I believe.
