It seems I am having to do this more and more often maybe every 5-10 FM playthroughs, how long do y'all find yourself reinstalling Thief/Thief 2 from scratch because something isn't working right? Just curious.

Never !
I'm using NewDark's FM Selector

My last clean install was from the CD's in 2000...

Are you using DarkLoader or something? It's been years since anything's gotten messed up in my Thief install. A proper setup with Angelloader should last basically forever, AFAIK, as long as your aren't doing anything wonky.

I use Angle Loader these days, some missions just don't clean uninstall and leave things behind.

Any examples? Maybe Fen can take a look and see if there's something systematic going on.

since I just did a reinstall, I will make note next time....

Where is stuff being left behind though? Not in the main T1/T2 directory hopefully? I didn't think FMsel or AL did anything like that.

I say left behind, but I really don't know.... let me just give a couple examples.... one is like what happened with Sturmdrang Peak, once I got to mission 2 I had no inventory access and nothing was frobable... a thief 1 example is weirdly oversized arrow carriers on the back of NPCs. I have just gotten used to the fact I will need to reinstall after 10 FM playthroughs... if it's just me, I don't know why... no other game I play corrupts over time... so it is wierd.

I keep my Thief directory under version control using Git, so I can easily see when something changes. Then, I can commit or revert changes.
You may want to consider using version control yourself. I prefer Git on the command line, but there are other tools, such as TortoiseGit or TortoiseSVN.
