How do you recommend setting up multiple installs for Thief Gold and Thief 2 for example
Installations
A New Dark install with all the bells and whistles for regular playthroughs and compatible FM's and FM's that require New Dark
A Vanilla install for mission that have incompatibilities with New Dark
A New Dark install with no texture mods so as to avoid issues with Custom Textures in FM's being overwritten
How would I go about setting everything up to ensure maximum compatibility while still having installation with all the texture pack goodies.When I mean texture packs,I mean the ones included with Tfix and Tafferpatcher as well as EP2,I am not using either of the HD Mods or the Necro pack.

I am in the process of replaying all missions starting from the authors that start with the letter A and I am currently on the letter P with every mission working with NewDark 1.22.
This includes Thief1/G and Thief2 why do you want to have separate installs?

The reason for separate installs is because some missions mostly ones for Thief TDP and Thief Gold suffer from some incompatibilities with New Dark. Its happens mostly because of engine changes breaking the authors scripts due to the adhoc way some features were achieved back in those days.
Along with increased AI sensitivity which causes issues in the mission Ramirez's Revenge since it second alerts the hammerite guard outside your cell right as you start and even worse in Escape from Guilesatpeak since on Expert the mission is a forced ghost and this issue will cause you to fail within mere minutes of starting the mission.Neither of these problems occur when you play them on a pre new dark install.The other reason is that some missions use custom textures which if you have any texture mods can be overwritten which changes the look of the mission away from the authors intention.
One example being the Thief 2 FM Ranstall Keep,which is supposed to be in black and white but since my install of T2 uses the Enhancement Pack somethings are in color.
So the reason I am asking for advice on properly setting up multiple installs is so I can enjoy any mission with New Dark incompatibilities or custom textures can be enjoyed the way they were meant to be.Every mission outside of those two categories I will play on my current standard install.

I'd start with the basic install. Copy that again for as many modified installs you want and then adjust them as you like. You can make the modified installs smaller by pointing them to the resource folder (RES) of the original install but if you're just doing a few it's not worth the bother in my opinion.

The easiest way is to just use Tfix or Tafferpatcher and repeat the installation process but use a different directory each time. This way you can easily enable/disable all the various patches and packs without having to do it manually.

What version is tafferpatcher updated to? Is it behind the current patch?

Yep, it is, I'm assuming at some point it will be updated. Tafferpatcher will get your New Dark to 1.21, but the latest New Dark is 1.22. Still, same point applies, you can use Tafferpatcher to install the various enhancement packs and patches (or not), and then just manually upgrade any of your Thief directories to the latest version of New Dark.
