Let's start with the Helios ending.

This goes back to Helios's theory - mankind is fallible, unpredictable, biased, and have completely different opinions. They are unfit to rule themselves. Hence, if there were no God it would be necessary to invent him so that humanity could be led on the right path. This is accomplished by the merging of Denton with Helios.
Next, the new dark age ending.
YESTERDAY, WE BENT OUR NECKS BEFORE EMPERORS AND BOWED TO KINGS, BUT TODAY WE KNEEL ONLY TO TRUTH. - I forget, sorry
I probably didn't get the quote right - I can't even remember who said it. But the point behind this is that with the new dark age, humanity will finally be able to choose it's own path, the true path, hence the kneeling to truth part. No more bowing before emperors or kings (MJ12 or Illuminati).
Now, for the Illuminati ending.
BETTER TO REIGN IN HELL THEN TO SERVE IN HEAVEN - John Milton, Paradise Lost
Personally, I don't get how this applies to the situation. Is this supposed to be for Bob Page? "Look on the bright side, Bob. . . better to reign in hell than serve in heaven. . . " I need some help with this one. Any ideas?
Now, for the fourth ending.

Well, folks, I'd like your thoughts on how the bump the quote for the Illuminati ending has anything to do with anything.

The Illuminati ending quote applies to the fact that JC decided to rule with the Illuminati, who in case you hadn't noticed, had some definetly questionable ethics, despite all Everett's talk of "compassionate conspiracy". While both the Helios and and New Dark age ending attempted to solve the world's problems by invoking major changes to social order and government, therefore making them analogous with Heaven, whether or not they will actually result in a better outcome. The Illuminati ending is just continuing the same manipulation which JC has fought for the entire game, albeit led by seemingly somewhat less inhumane people. The fact that the intro and the Illuminati Endgame have almost the same imagery demonstrates this.
In each the two "heaven" endings, JC gives something up, his individuality in the Helios ending, and rule of the world in the New Dark Age ending. By making advancement for himself a lower priority than what may ultimately help the world, he "serves in Heaven". In the Illuminati ending, JC doesn't give anything up, he just remains in his present state and takes the head of a system that has been corrupt for ages. Thus if JC chooses this ending, he feels it's "better to reign in Hell than serve in Heaven."

In the Helios ending you are becoming a servant to mankind, in the new utopia that the new god will create. As an Illuminatus you become one of the rulers of the flawed and grim world of pre-JC, thus reigning in hell rather than serving in heaven.
