I am looking for something with a really advanced physics engine, with multiple ways to accomplish tasks. Sneaking games are great. RPGs are fine, but I enjoyed the difficult combat of Thief 2, and the difficult combat of Resident Evil 4. Horror is OK, but I prefer games where the experience is more what you make it. Ideas/suggestions? Thanks in advance.

I don't know how much you'll like it, but F.E.A.R. is actually really great. Let me be clear: it's not stealth. It's fairly linear (but doesn't force you down straight corridors - the areas can be pretty open to exploration). It's not an RPG. It's a horror FPS.
Once you get past all that ... it really does remind me of the Thief games, somehow. It's a terrible comparison, but something about it is extremely intriguing and enticing.
If you want a decent FPS with massive areas that doesn't look really dated and has (limited) stealth, try Far Cry (the original).
If you'd rather have an RPG with stealth options and don't mind third person, Alpha Protocol is great for that.
If you want a classic Thief-style game, put Dishonored to the hardest difficulty and play without using any powers (not even Blink). It's perfectly doable - if you don't want to buy upgrades either, you'll have to use Blink in a few places (three, to be exact). Or, you know, just play Thief.

I don't know how well you're familiar with the story of the company that made Thief 2, Looking Glass Studios, but they shut down right after Thief 2. Several of the members went on to form Ion Storm Austin, where they made Deus Ex. If you haven't played Deus Ex yet, I highly recommend it. I played that one and Thief 2 at around the same time and they had quite an impact on me. And if you want a first person game with stealth, RPG, and a world where your choices have consequences, you'll find no finer game.

Dishonored is the closest game in Thief's mold that I think you're going to find in our era.

Thief 1 is very much like Thief 2. More than any other game out there.
Other than that, there are the usual suspects -- Deus Ex, System Shock, Dishonored, Morrowind, VTMB, Hitman.

The first IGI too. If you're getting into FPS territory, the game
Viet Cong is like it in the sense that you really have to sneak through levels and keep your head down, and the combat can be pretty tough.

Same with Alpha Protocol that someone mentioned. It's an awesome game, but the stealth is just pretty much "press X to go invisible", especially when you spend some more points on that skill. There
are stealthy bits in both games, but I wouldn't compare them to Thief.
