The OP wasn't asking for just stealth games, though.
VTMB is of course not equal to Thief stealthwise. Obfuscation is very overpowered and sneaking does not play a very prominent role in general. But it's an immersive sim like Thief in many other respects.

are stealthy bits in both games, but I wouldn't compare them to Thief.
It's a fairly good RPG, though, and your choices definitely do matter - OP asked for a game where you get to shape your own experience, and
Alpha Protocol is very much that. Stealth is just a bonus.

Dishonored sounds very close to what I want. I just wish it had such a huge fan mission base like Thief. Are there any other games that do? Some of the fan missions are better than nearly all OMs.

I've seen many people who say: "I need a game like...", for example - World of Warcraft. And they try many and many games, and since all of them resemble and not copy all features, people just get annoyed...
What you probably need is more Thief. The only other game that's really Thief-like, is the Dark Mod.

has an active mission developer community. They call their missions "mods" though.
If the Thief community uploaded all their missions to Moddb and called each one a "mod" we'd
far outpace the number of HL2\Source mods there.

The closest to Thief experience to me was playing Ultima Online on a forced-RP server "Khaeros". It's medieval fantasy world, there are interplayer politics and warfare and you can take skills of a thief. I really enjoyed playing a an illusionist mage-thief.
Unfortunately, the server is abandoned now. It's online, but for 90% of the time there are 0-2 players online, which loses the point of the game.
