I didn't find Kabuto to be very funny, not that wife beating isn't funny, the jokes just felt weak, like a bad issue of Viz or something.
Now that I think of it I can't remember laughing in a game. I was too pissed off with Anachronox's combat system to actually play it.
I suppose Dungeon Keeper 2 was kind of funny.

I still think that the conversations, reactions, overheard mumbles, etc...make Thief-Deadly Shadows an absolute fucking laff-riot.
Also, R*'s: Manhunt, GTA 3, GTA-Vice City, and GTA-San Andreas. There are some extremely memorable lines in each one, and I'll go to my grave still playing them all.

Only thing I can really think of that hasn't been mentioned is postal 2 which I found to be a great laugh, if little else.
Other than that, I can +1 the original Sam and Max, Day of the tentacle, discworld, NOLF, Bloodlines (particularly as a malkavian) and now that I mention it, the malkavian mod for deus ex was brilliant but you could just look that up on youtube.

Funny weapons (The World's Smallest Nuclear Explosion and The World's Most Interesting Bomb), a simplistic blow-up decoy that the enemies actually enjoy shooting more because of its knockback effect when being hit, and a janitor who actually doesn't want to be the only Coil Suit-equipped superhero that can Save The World. Well, at least you mentioned it before I did.
If any of you haven't played this game yet...well, you have no excuse. It's free. It runs even on really old computers without a hitch (even select handhelds). And most of all, it's just one of the best damn games ever made.
If you want hilarity out of the game, seek out the Spathi (head to Pluto as soon as you get the chance!), Zoq-Fot-Pik, the Slylandro (GLOWY BITS!), and maybe the Syreen (though they're mostly there for the sex appeal, and the humor reflects that). Other races can have their funny moments as well, but tend to be more serious.
Also, several people mentioned NOLF and its sequel. I haven't played either game yet (I know, shame on me, but I hope GOG gets both), but from the videos I've seen, they're genuinely hilarious. (Especially the Man-Handler scene. Anyone want some Manhattan-Style Man-Chowder?)

For sure. My favorites for comedy are the heavy (yyyyyaaaaaaAAAHH!) and the scout.
