Was there any material from the game that says they would just disappear after the trickster dies?
Also, the ape beasts in Thief 2 look totally different from the ones in Thief 1. Which could mean that they are not Trickster minions, maybe. In any case, it seems almost illogical to think that creatures will just 'poof' just like that and not exist. Though it could be that Garrett murdered them all. Course, now we're going into pure speculation and stuff that didn't even get talked about in the game.

I believe design issues are the reasons why ape beasts in T2 look differently from ones in T1. Ones in T1 looked more like (and many see them as) ratbeasts rather than ape beasts. So I believe designers remade them so this time they look like more like apes.
And in addition both T1 and T2 beasts have same voice and they speak in same way so we can say they both are the same good old Trickster's nasty killer monkeys. Just a bit different looking but still same beasts.

Well, what does it sound like? :p I just think that doing a prequel is a sort of running-out-of-ideas-idea; and I do hope they still have ideas. When you try to dive into another world it should look somehow coherent, it would probably be not much, but a prequel could sort of rip me out of the general immersion (and be it the little fact that I know Garrett survives because I've already played the sequels etc.) by jumbling the time line.
When the Thief series is older maybe, after part six or seven, when they finally run out of ideas, I might live with a sequel, but not now.

It wouldn't be Thief without Garrett... they are far too intermixed. At least for the "official" releases.
Fan missions, on the other hand, are an exception.
But, for me, Garrett is Thief. The Icon and everything it stands for. The story, even the soul of the genre. (Yes thief deserves its own genre :-P)
Without Garrett it would just be thief.

Yes, Trail of Blood. The same mission also features wisps (or whatever those floating lights are called), which are also minions of the Trickster. And aren't there treebeasts in Viktoria's grove?

Yes.
In the whole trilogy one may find at least one kind of Chaos beast: Treebeasts, Frogbeasts, Apebeasts with tails and swords, proper Apebeasts without tails and armed with blowpipes--living in treehouses and arguing over plumsies--Craybeasts (the bigger Maw cousins to the craymen), Bug Beasts, Rat Beasts, Cobrabeasts, this-a-beasts, that-a-beasts, the key word is what-a-BEAST.

It seems that most non-human lifeforms in the Thief universe (I'm not counting the undead, as they originally used to be human) seem to be associated with the Trickster somehow. Burricks, spiders and rats (possibly the rust mites in T3) are the only forms of "wildlife" we see that appear to be "natural".
Edit: Oh, and there's at least one cat in T3. ;)
