I'm using TDM 2, and the download came with a number of downloadable missions. However I'll run through those in no time, judging from my current rate.
I'm on Vista 64. Can anyone tell me how to download and install missions from here? Do I need to extract them to a specific folder?

The easiest way is to just use the in-game downloader. Go New Mission->Download Missions.

Well no, I counted at least 60 or so missions available from the in-game downloader - there may be a few missing that aren't converted to 2.0 yet, but the majority of them are there.
It's a little confusing when you say "mods available from this site" - do you mean from TTLG? It's possible you're reading this forum and seeing a lot of fan missions listed for the first three official Thief games - if so, those are not for TDM. TDM only has about 70 total missions (I say "only" mainly because missions for T1 and T2 have been being built since 2000, so there are a lot more of them).

Note that you can scroll the list of availlable missions in the in game downloader.
As a rule of thumb: in case a mission does not show up there, then this is because it is not ready for 2.0.
Once they are made availlable again, they will show up in internal downloader.
Also: There is not a single mission out there, which was released exclusively on this forum.
So... no need to go out searching here for new missions. They all got released on the TheDarkMod forums.

I'm pretty sure that I am seeing nowhere near 60 downloadable missions on my scroll-down menu in TDM 2.0. Oh well.

Oh well? You probably shouldn't just give up. If possible, list the first 5-10 that you are seeing, and then I can tell you what's missing compared to what I'm seeing.

I must be going blind, or nuts, but now I see lots of missions.:o
