I'm wondering about this ever since I played it through. Why is it called "Deadly Shadows"? Where are these deadly shadows? At least in T1 and T2 the name had something to do with the game, or did I miss something?

I guess you did. The term appears in a Keeper scripture, or book you can find in the game and it refers to the big obscure evil which comes in the future and will destroy the world as they know it. They know the nature of that evil from prophecies, but don't know who will be the Master Evildoer.
Similarly, a player didn't know the true meaning of "The Dark Project" until he found Constantine's notes in Escape mission.

Really? I also figured it was just because Garrett, obviously, hides in the shadows and can assasinate... I really thought it was that simple.

Well, there is an even easier answer than that. There was an interview with Warren or Harvey, I can't remember which, before the game came out. In this interview, they explain the selection process of the subtitle...they said, "It sounded cool". I'm pretty sure it was Warren.
It sounds like they chose a 'cool' title and then just validated it by tossing it into the story somewhere. Deadly Shadows doesn't really sound cool at all though.

And honestly, if you forget about the Thief universe for a moment,
"The Dark Project" sounds like a good title of some B-class mysterious thriller
made for video market.

It may well be in a book, I'm just saying that Warren/ Harvey verified the top secret process they used. It probably got worked into the texts later on.

Quite right. As far as I recall, the reason for calling id Deadly Shadows was just for the 'cool' factor, just like why they gave Garrett an ugly scar. I guess large, horrible scars that don't make sense continuity wise are 'cool'.
Anyways, 'Deadly Shadows' is mentioned during the game. In a book in 'Of Brethren... And Betrayers' on the top floor of the area you first come in two (the large spiraling staircase).

Very probably they also came up with the title "The Dark Project" first, then worked it into the game afterwards. The difference is ...
The Dark Project = cool in a good way,
Deadly Shadows = cool in the hello I'm a twelve-year-old with two words - "cool" and "sucks" - in my vocabulary way.

Before the game was released I suggested on the Ion Storm forum that it should be called Thief: Silent But Deadly but clearly the people in charge didn't see that thread.
