My Garrett has cleaned out the rust mites in the South Quarter, Stonemarket Plaza, and Stonemarket Proper. And he shot moss arrows at the cornerstones in the same three places. Near the beginning of the Docks he killed a rust mite and he shot a moss arrow at a cornerstone.
For the price of seven broadhead arrows and seven moss arrows, he is now "Allied” with both the Hammerite faction and the Pagan faction.
I am sure he will run across more rust mites and more cornerstones. And he has just found one of the crossed-tusks Pagan shrines. If he shoots a fire arrow and a water arrow into the shrine, a little more of his status bar for the Pagans will be filled in, though his status will still be “Allied.”
But now that he is “Allied” with both factions, will he gain any tangible benefit by using more arrows on rust mites, cornerstones, and tusk shrines?:erm:

Kind of. You get a prize of some kind (can't remember what) if you destroy all of the mites & hit all of the cornerstones. Don't know about the shrines though.

I think you can do things that will knock the status bar back down. I'm not sure, but I'd guess that knocking out or attacking a pagan or a hammerite during any of the city sections will lower your status. So increasing it all the way just gives Garrett more leeway in what he can do.

Yes, stealing from and attacking members of a faction will decrease the bar. But even if you hit all of the mites and cornerstones and lower the bars, you can still raise them up again. There's an endless supply of undead in the crypts, and the shrines will always take arrows (as far as I know).

Since making this post, I have got more deeply into the game. Personally I think there is no reason to fill in the bar after Garrett has achieved Allied status with both factions. Once he is allied, he can move more freely in the city areas.
Both of my factional bars are, however, filled in. This is because I have shot cornerstones and killed rust mites and undead. Also I don't steal from poor Pagans, and I avoid getting caught stealing from the Hammerites.:cheeky:

If you get ALL the rust mites and ALL the cornerstones, the hammers and pagans reward you by fixing up your apartment: The hammers will five you healing water sink, and the pagans will give you a plant which sptis out 3 moss arrows a day.
And yeah, being "allied" SHOULD keep you out of trouble, as long as you don't cheat: I tried making everyone blind by editing the configuration file, and, well, tehy couldn't tell that it was GARRETT who was around, so they attacked me anyway -_-
Also note that doing bad crap to hammers or pagans in MISSIONS (like the clocktower or the kurshoc sunken city) won't decrease your standing with said factions. HOWEVER, killing undead in misisons does INCREASE your faction standing with the Hammers.

Thanks for the info, EmperorSteele. I just finished the game, and I did not return to the apartment to see the improvements. (Anyway, I'm not sure I got all the mites and cornerstones.)

I’m in the same boat, I finished the game, but just before the end I checked Garrett’s apartment and there were no changes. I figure I must have missed a rust mite or cornerstone or two. Now I’m going to reload a savegame moments before the end and go scout all the areas of the city.

Hmm... Well, In Auldale a city guard chased me into the pagan hideout in the park. The pagans killed the guard and the guard killed a pagan. Then the pagans wandered around being friendly to me for a while. Then they noticed the dead pagan, blamed me, and attacked me even though we were allied.
