Couple of weeks ago I was killing my time at home - twas heavy raining all day. So I decided to play TDS from the moment of escape from Rutherford Castle (after finally stealing the Bloodline Opal) and into the Garret's building - I had a savegame right at that point.
Would you see my surprise when I left Garret's building into the South Quarter and saw... well... I saw assasins:weird:. They were after me. That was fun and I still can't explain that. I visited Heartless Perry alright, though it was a little tougher because of the assasins spying after me, then sneaked to Stonemarket Proper to meet Bertha, and on until the moment where I was supposed to meet with the Keepers in Terces Courtyard.. The movie wouldn't show and so I couldn't go on... So I travelled a bit around south quarter wondering if I'm dreaming or it is really happening, then saved, and...left.
Oh, and there was no map in a creature's cell, so as some other objects...
I still have that save game and I wonder what could possibly perfom such a mix...?:) Maybe something having to do with FMs? (I'm not using GL, just unpacking them into the TDS folder...)

The assassins are actually part of the mission from the start, they just have a script which prevents them from becoming visible until the appropriate time. This is how all the changing content works - each city section has everything in it, with appropriate scripts to show and hide content based on what "day" you are on.
It would seem in your case that something became corrupted and incorrectly informed the game that the assassins should be visible before they were supposed to be.

Thanks to that corruption I had a lot of fun - it's good to sink into ignorance sometimes. If I knew how it all works this matter would hardly deserve a thread in my opinion...:)

Basically, the day counter got corrupted.
I had this same issue with my Creature Clash 3 FM. For some reason the game began to think that it was day 3 when the game was running. Some wierd bug, or something not getting removed when the game was loaded was probably the cause. You can't really do anything about it if you have already saved. You would need to call up the console (editor version only I believe) and change the global counter manually.

Everything went fine afterwards. I only had to start from the very training. And it went alright. Never happened again.
